Ok, so my issue is kind of strange so I will do my best to describe it.
I run two eve clients, one on my main desktop (1920x1080) and one one my other desktop (1440x900). I am having issue with the main client's fps. It sits at 15-20 fps, and no matter what setting I change that number stays that low. I assure you this isn't due to lack of hardware, I have a quad core cpu which runs about 30-40% on each core while eve is running, I have 4GBs of ram that is at 65% capacity with both clients going, and my ATI 4890 only runs at about 50% activity with both clients running.
Now, my second client will run at about 20-25 fps or so when not focused, but when I focus it the fps goes to about 50-60 fps. When I focus the main client, it still sits at its pathetically low fps. Also, it is worth noting that when I put a window over the second client, or minimize it, the main client behaves normally.
I think I may have figured something useful out though. Looking at my task manager, I can see that the second eve client runs at about 15-20% cpu when not focused, and about 25% when focused. The main client only runs at about 10% when both clients are running, However, when I minimize/hide the second client, the main client's cpu usage goes up to about 15-20%. Changing process priority does nothing for either client.
Right, so here is a recap of hardware/software: Q6600 quad core ATI 4890 4 GBs ram Windows XP Catalyst 9.10

set the other evefile.exe process to a different core.
you'll have to set the affinity every time you log the client in.

Sounds like a good idea, but changing affinity doesn't do anything either. The core I put the main client on sits at about 20-30% usage, and the one I put the second client on almost uses up the entire core.

If it helps, I am running 4 (and rarely 5) clients at once, all in windowed modes, over 3 screens, and I have no issues at all. My setup is kinda similar to yours (Intel Q9450, 4Gb, 3 x GeForce 8600 GTS 512Mb, Vista Ultimate, 2 x 1920x1200, 1 x 1600x1200)
None of my cores are at 100% (except for in spikes), my MEM usage is at 2,5-2,8 Gb, but I can still stream YouTube, or other music in the back, running and using MS Outlook, and normal surfing.
However, I have 5 different installations of EVE, and each client is launched from a shortcut that uses each different installation. Working dir is set to their own installation's EVE folder. And when I run the clients, in the Task Manager, I can verify they all use different exefile.exe. Perhaps that's the solution? (It also means that I have to update/patch 5 times, but if you untick the "clean up installfiles" it reuses the downloaded files)

I have something similar happen on one of my PC's when both clients are set to use the same display adapter.
If I set one client to use:
NVIDIA GeForce 8800 GTX 1
and the other set to:
NVIDIA GeForce 8800 GTX 2
I get a solid 60FPS on each client, if they are both set to GTX 1, then they bother run at around 18-20 FPS.
Now, the only way that I found to have two seperate settings like this, is to run two seperate clients.
You can do this by either copying the Eve install folder (but you will have to patch twice etc.), or you can use NTFS junctions to link one folder to another, essentially calling the same thing by two different names - this will then create seperate folders for settings.

Adehlea, you are a god. Fortunately, I already had separate clients so all I had to do was change this one little setting, and all my problems disappear.
Weird that i didn't have this problem before, but I don't have to worry about it anymore :D

This is horrible, cannot watch movies etc while running afk freighters! FIX pls. Win 7 here.

Not sure if it helps But i run 4 clients on 4 monitors (Minimised) on 2 vidcards, each assigned to different monitor and set to different cards (esc menu shows i have 4 cards).
You need to select the appropriate client & matching monitor(card) then apply and move that client to selected monitor for each instance of eve,
If you get it wrong the fps suffers.
Once assigned i use EVE windowed Mode helper to assign and set each to mimmick fullscreen.
