I went down the same path, starting level 4 missions in an Apocalypse.
When you start, beam lasers are generally the better choice. They have a superior ability to project higher damage to longer ranges (Necessary against some battleships that like to sit at 50+ kms). The drawback, of course, is more powergrid (harder to fit a full rack of 8 guns) and tracking (harder to hit cruiser sized ships and smaller at close ranges, meaning you have to rely on drones to take them out).
Pulse lasers have superior damage and tracking, but inferior range. While the Apocalypse has a range bonus, you are still stuck with lower damage crystals to be able to reach out far enough to hit some battleships in some missions. This will cause you to either waste time chasing them down or having to take longer to break their tank and destroy them.
Once you reach Tech II weaponry, however, that all changes with scorch crystals. With an Apocalypse fitted with tech 2 pulse lasers and scorch crystals, you have the ability to not only reach far enough for every level 4 I've gone up against, but also to hit hard enough to melt most battleships and maintain tracking to destroy cruisers at all but 'on top of' ranges. ----- "The next time you decide to stab me in the back, have the guts to do it to my face." - Captain Malcolm 'Mal' Reynolds |

I'd say beams until you train for T2 pulse lasers, and even then you could probably go either way. T2 pulses can be effective in missions, but this is due to Scorch L. T2 ammos can't fit in anything but a T2 weapon, and Scorch is necessary for pulses to reach out far enough to be effective in missions.

I have an alt with 2.5mil sp running L4s with an Apoc. I fit pulses on it because it allows you to fit a full rack without fitting modules/rigs, thus allowing for a better tank (note, fitting skills on the character are currently crap as it only has 2.5mil sp). I feel that, with the range bonus of the Apoc, pulses will still allow you to hit decently far and the range advantage of beams are simply not required. However, I still have trouble with gurista battleships orbiting at around 50km and thus I pick and choose the missions I accept.
