When you run a scan, will you pick up ships docked in a station or not? I'm operating under the assumption that when I see a ship on my scanner it is out and about the system.

No, ships in stations don't officially exsist in the system per-say (it's a data management thing, if it doesn't make sense in 5m of thinking about it, just take it for granted).
If someone is docked you will NOT see them on the D-Scan, they only show up if they're in space.

Should be pointed out that whilst ships that are docked in a station/outpost will not appear on scan any ships that are in a POS shields will show on scan, so not everything you see on scan is necesarily active.

i know a cloaked ship won't show up on the overview but will it show up on scan?

Negative.
Cloaked ships are essentially "removed" from the server. They will not show on a scan.

Not necessarily lying, just talking nonsense. Cloaked ships aren't removed from the server but they are unscannable.

Damn! I'm lucky to be alive. I thought I was completely safe in lowsec as long as I spammed d-scan! Been doing that for a month now~

Not non-sense. Not sure where the thread is, but remember reading some questions answered by CCP about cloaking mechanics long ago. The way they desribed it was the ship does not have the same status as an uncloaked ship. (And not that it's just invisable.)
I think it may have something to do with a combo of the scanning and vulnerability mechanics. They stated it was on par with the ship being removed while cloaked. If you need the exact thread, search it yourself. I don't really care. Just relaying the info as I remember it.
