Eve Online immediately causes my graphics card to heat up to slowdown threshold whenever it's active. This occurs even if I'm in a station or at the login window. My setup runs other games fine, just not Eve. I'm running ubuntu 9.04 with wine and a GeForce 9500 GS graphics card.

In the Graphics tab, just under the resolutions options, there should be an "Advanced Graphics" checkbox.
Click that and set one of the settings to "Interval one".
The reason your GPU is assploding (iirc) is that it goes OMFG I CAN REFRESH THIS *****! rather than sticking to the refresh rate.

It's already on interval one. Is there a way interval one could be set to an extremely high refresh rate?

This setting does nothing under wine.

Heya, I've done some digging, and you should be able to lock the refresh rate via the Nvidia X server settings (assuming you are using the latest propitiatory drivers, which you should be).
I don't use Nvidia though, so I cannot test it however.
Have you considered updating your OS? Linux Mint 9 has been released recently (based off Ubuntu 10.04) and it works absolute wonders for me.

I suspect it's the CPU that's got the overheating problem, not the GPU. Eve is CPU heavy ... and all that this is really showing up is that your cooling is failing at it's job.
If it is the GPU that is overheating then you've got a really bad cooler on the GPU!

what version of the nvidia driver are you using?
There were a couple releases that had the same fan control problem that the windows driver had, versions 195.36.03 and 195.36.08.
try updating to the newest beta 256.29, you can find it here:
http://www.nvnews.net/vbulletin/showthread.php?t=122606
As the others said, make sure you enable V-sync. Make sure its enabled in the nvidia preferences and in the compiz settings.

Just fyi, but the non beta 195.36.15 drivers also are working just fine over here.
Temps on my gtx260 with all settings in EVE maxed plus v-sync off in the nvidia-settings tool never get above 82c. (threshold is 105c).
(tested via Arch and Ubuntu 10.04).

that sounds really hot.
I'm running 3 clients @ 1440x900, max settings, v-sync enable, 8 x AA and 16 x AF set in nvidia control and sitting at 57C, fan is at 57%, also a GTX260.
Another thing for the op, you can check out this tool:
http://www.linuxhardware.org/nvclock/
It will let you control the fan speed manually and monitor its current speed if you want to test to see if its a fan issue.

Actually that's "worst case" for my temp. Normally its sitting in the 'green' at about 75c when doing eve + compiz + whatever else. It burps up a bit to 82c, but I'm using the "adaptive" setting for the fan control, and so far 82c is just touching "yellow" on the meter.
I'm betting the difference is the 'adaptive' setting as my fan is usually spinning about 40%. I'm guessing if I bumped that up, it would drop to relatively where your temps are.
I've run nv cards at close to 90c for extended periods of time for testing purposes, and have never had an issue, but cooler is always better.
It is ALSO possible that the 250xx drivers have changed how the fan responds to heavier load. Remember, I'm on the 195.xx series still.
Curious as to your fps with those settings.

My fan is on adaptive also.
Whichever client has focus sits at my v-sync (57fps) the two in the background sit at 28ish. Seems that something in the rendering chain gives drawing priority to the process with focus.
The GTX260 is clocked at stock 620/1080 and cpu is a core i7 920 @ 4.2ghz.

I was using the 185 driver. I've updated to Ubuntu 10.04 and driver 195.36.15, which hasn't changed anything. I'm trying to install the 256 driver but can't find a way to get a command prompt with no X server.

sounds like something going on with the graphics card maybe the heat sink is loose.
Theres instructions for generating a bug report and log on the nvidia linux forums here:
http://www.nvnews.net/vbulletin/forumdisplay.php?f=14
they may be able to help
you could also test with the unigine heaven benchmark, it will push the card as hard as anything and should allow you to narrow it down to a card issue or something weird with eve/wine, you can download it here:

depending on the app that is running a gfx card might only use like 50% of the available performance and is idle the other 50% with eve the idle time is most likely 0% so problems with heat might come up
as others suggested check the gfx card, loose cooler, defect fan, dust blocking the airflow
also check other fans in the case (cooling a gfx card in a 60ŚC case is much harder than in a 25-30ŚC one)
