I feel dumb asking for help this way but... I am trying to figure out how to maximize my colonies. I put alot of skillpoints into PI, even before many essential combat skills, because I wanted to try something that new to the game, like I was (If that makes any sense).
So here is the scenario. I have a planet with 12 extractors and 6 refiners. They take noble gas and refine it for me into oxidizing compounds.
I usually run the extractors at the 5 hour option, which means every 15 minuets the refiner gets about 700 material from two extractors. Once the refiner has 3000 materials it begins crunching them down, and I believe that the 'holding area' for the next 3000 materials becomes open.
So the questing is, how do I tell if my refiners are receiving material at a good rate? If they are underworked, its bad, if they are overworked, its bad. How do I find that middle line?

If you route the extractors directly to the processor, then any excess raw materials will be dumped.
If you route it to a storage facility first, then any excess will just accumulate in storage. From there it's pretty obvious.

They are underworked...
Your refineries take 3000 units every half hour. You are producing 2800 units per half hour. (700 x 2 as at 5 hours you cycle twice in one half hour period). So basically, another 15 minute cycle is wasted getting that extra 200 units to start production in the hanger.
Now I'm not sure if it's actually wasted, or the 200 fill up, the production starts, and the other 1200 stores in the refinery, but still, you would want to have 800 per 5 hour cycle (Ok, techincally 750) to cover it.
That said, why oxidizing compounds? Also, what about including silos before your refinery? This way you could purchase a small amount of noble gas, stock the silos, and know that you aren't wasting extra resources as any overflow is caught in the silo.

DO NOT route minerals directly from the extractors to the refiners.
Route the materials from the extractors to a storage area or launch pad. From the launch pad you can route to the processors and back.
With this arrangement you will not lose any material and you can easily see if your processors are properly supplied. If you balance the number of extractors and processors properly, you will have a slow build up of P0 materials in storage. Once in a while you can miss a cycle or two and the processors will crunch through that excess.
Using your example of 700 units per 15 minute cycle: 12 extractors would need 5.6 processors. So you should probably drop one processor and add another extractor. 13 extractors with 700 units every 15 minutes would need 6.1 extractors to keep up. That will let you keep your extractors busy if you are late restarting your extractors once in a while.

Pack your stuff close together so that you do not waste PG on long links. The tightest pattern is hexagonal.

You need to spend some time doing the math for the different PI elements - but - it's all math that's based on the particular Planet you are working - and individual spots on that planet at that. Mostly ... it just takes some time fooling with it to figure out how it all interrelates.
I got a lot out of Louis's Guide.
I also got a lot out of going over to the Test Server and practicing where what I was doing didn't cost much (Prices on the Test Server are often token prices).
The other thing is - The Science and Industry Forum is probably more suited to questions of this type. Go there, read the posts on PI and you may find answers to questions you didn't know you had.
How you set up your colony depends entirely on just what it is you are trying to do, so there isn't any one way to do things. Spend some time learning how your equipment works and then you'll have a better idea of the things you can do with it.
Check the market before you decide to make something - so you'll have some idea of how much you can expect to get out of what you're thinking of doing.

Just to emphasise/expand: you'll usually find you have a lot of spare CPU, so there's no point using storage units when a Launch Pad is both larger and can launch stuff and recieve imports.
