Hi,
Im recently exploring low-sec, mainly radar sites and sometimes agnetometric. I wonder, if there is anything more valuable than Sacred manifestos, layouts, some crappy BPCs, etc?? Sometimes I cant scan radars, I stop on 90%? Does it mean that there is some more valuable stuff?

I would also like to know if there is any reason at all not to skip mag sites. I've completed hundreds of these and have never seen anything too spectacular.

No.
You need to skill up a little more or have some Gravity Capacitor Upgrade rigs put on your probe ship, or get some Sister's probes and maybe a Sister's launcher. That should solve your 90% problem.
I have deduced that Hi/Lo-sec Mag sites are for noobs to wet their pants when they find one and can actually do it. The rewards are so lame that most explorers leave them alone, and therefore are relegated to noob bait.
I've noticed lo-sec Radar sites are so similar in rewards to hi-sec sites that the only difference is that fewer people are looking in lo-sec. But those few still make it a grind as exploration is something lo-sec denizens do to keep from getting bored while waiting for some sap to gank.

yeah magneto sucks :) radars are pretty good imo, I earned like 200kk ISK from saturday, just did radars, some magnetos and couple of anomalies, and plexes

lowsec Radars and mags should be considered bread and butter to explorers; yeah, they have the same stuff as the hisec radars and mags(ie- no pirate bpc's), but there's alot more of it, so the rewards scale up the more of them you find and do.
As for the mags, just run em. They take like five minutes to run most of the time. Think of it as good karma: you run them even though most turn their noses at them and fortune might reward you with a nice juicy plex in your next system. Plus, sometimes there's decent salvage in them...like the time I got 40 armor plates out of a site :p

I've got some t2 large rig bpcs out of low sec magnetometrics before. These are notable for having ML 0 which means that they are better than anyone can invent so can be 'worth' a decent amount of isk if they're of a rig type that people actually want. A 2 run ML 0 bpc can save you 30 mill+ isk in mats over an invention plus the cost of datacores and decryptors.
My experience with hard to scan radars is that they contain more cans with the same loot tables so you get more chances of coming away with good items. I -think- that the bpc's have a greater chance for having more runs on them (that might be sec dependent rather than site dependent though), but given that the bpc's are pretty much worthless now that doesn't matter too much.
