I have just begun the process of packing up my manufacturing setup and moving to Jita. I am aware of the increased competition, smaller margins etc., however I have a few questions concerning the general area;
1) Suicide ganks? At times I will be moving 4-500mil worth of materials/modules etc from Jita out to free manufacturing slots, around 1-2 jumps out. How likely/hard is it for people to suicide gank me if I'm flying a T1 Indy? A freighter?
2) High sec POS - I haven't had a chance to look, but how free are the moons in the area? What are the chances of someone war decc'ing a 3-4 man indy corp and how much defense should I use? Small or large POS? (I've never had one before, but I have the skills + interested in using one for invention/ME)

If you are moving 500 mil in a T1 indy, you will eventually get ganked. Have a good warp-out point from your station and use a T2 transport (Mastodon is pretty tough) with a good tank or a freighter. I think the rule of thumb for a freighter is 2 billion, I try to keep it under 1 billion. A warp out point is not a guarantee, since you can get bumped all to hell coming out of 4-4, but it limits the time they have to scan you. I suppose there are corps that will notice if you are a regular high dollar hauler and will pop you w/o even bothering to scan.
As for the moons, no idea. I suppose they are quite crowded around there, but you can probably find and abandoned one and war-dec/pop it somewhere within a decent range of Jita.

@ Lutz Helpful. Last two times I've checked there has been plenty within 1-2 jumps, and more with short finish times. Maybe it changes, maybe it doesn't, either way im perfectly willing to travel 3-4 if needed.

Waiting for slots to get free will reduce your output over time. A nearby factory might have two or three slots open, but what about the rest? Will you distribute your materials over different factories or move from factory to factory if in another week all slots are cluttered?

I don't have a lot of spare time so slight decreases in output aren't too much of an issue, although in my current hub (Rens), I could produce faster than I could sell for the majority of my items so I guess it would have a different impact in Jita.
The usual plan is to assemble the various materials for 4+ different BPOs in the market hub, and then using the production alt ship them to a factory with enough slots, who will then wait there until the production is finished and ship them back, pick up new materials and head to another factory with open slots.

Manufacturing slots in the constellation tend to be busy, though you can often catch a lot of them empty when somone's production ends, as people in the area manufacture in bulk.
When the constellation is full, everyone starts to move outward, consuming the slots of neighboring constellations.
Most of the POS in The Forge have a lot of assembly arrays. I've seen some large POS with nothing but row upon row of Equipment Arrays, for example.
I move everything in a freighter, even when it would fit in a T1 industrial.

Just to prove my point, as of right now there are currently; 3 stations within 1 jump that have 8+ slots available. 13 stations within 2 jumps that have 8+ slots available.
And more in between that have less open ones + ones that will be available within a few hours.
So now can we end the discussion on open slots? Still looking for a bit more general advice on POS.

A pos is going to be best for you if you want to manufacture close to Jita. However, it could be a little rough on you to find open moons. I know a couple from looking recently, but you're going to have to do alot of looking.

A POS will be invaluable in getting your BPO's researched to proper levels and to copy your BPO's to BPCs for invention etc. While I live far, far away from Jita, so I don't have any problems finding slots to build stuff, I suppose a POS can be helpfull if you intend to build something specific, and want to make a large number of items at the same time.
If you're going to put up a POS, leave the guns etc. offline, as they will eat up a lot of your profits keeping them online. Just turn them on when you're wardecced.
As for the suicide ganks.. I also recommend a mastodon or something similar, it's as big as a mammoth, cargo wise, and it has a truckload of resists/shield. If you use a freighter, I believe carrying less than 1B will avoid you getting ganked as the cost of ganking you is not worth it. You might also look into using red frog to do your hauling for you I believe they charge 350k per jump.
