Ok so im new to doing missions and Im currently doing lvl 1's in Amarr space fater moving out of Minmitar Space where i did lvl 1's and 2's.
I do lvl 1 missions for the Amarr War Ministry and the Storyline mission i get is from a guy with the Amarr Trade Registry, totally different corp, i dont understand why the game is doing this, can someone please explain, is it a bug or just pure bad choice of system to do Missions in?

You always get your storylines from the nearest storyline agent belonging to the same faction (In your case Amarr)
Use Eve-agents to find a storyline agent for the right corp and see if you can find a nearby agent to work for

The likelihood of you finding an agent whose SL agent works for the same corp is pretty slim imo. That said, it doesn't matter whose corp your SL agent works for. SLs are all about the faction standing gain. So I'd suggest to not waste your time with your search.

Storylines give a nice boost to the corp the agent belongs to as well, so if you can get them for the corp you wish to work for you get to those lvl 2, 3 and 4 much faster

Good point. Still not worth wasting time over imo, but - to each his own.

"Worth the effort" really depends on what you're trying to do. If your goal is to get corp standing as quickly as possible, then it is definitely worth the effort. I used that method to grind standing with Ishukone and Carthum Conglomerate; both have places where the closest storyline agent is from the same corporation. Carthum wasn't too bad; I used a level 4 admin agent so about 75% of the missions were kill missions. Ishukone was painful; I had to use a personnel agent. Courier missions galore. But the "A special delivery" storyline made all the difference in the world.
At the time I was doing it, I was logging my missions to track. When I started Ishukone, I has 2.33 corp standing. 32 missions and two storylines later, it was 5.28. Carthum took 48 missions and three storylines to go from zero corp standing to 7.07 standing. ______________________________________________________ PVP is a question that has no one right answer but a lot of wrong ones. - Aelana Anais

I like the non-corp agents. Gets you powerleveled for when you swithc agents. As much as I like a corp I run for at some point I will max them. Then at some point I will want to max anohter corp.
Storylines not from my main corp atm have several corps lv 4 accessible to me. Avoiding lv 2 -3 power grinds never a bad thing imo. I'll get them when I change racial faction, enjoy my lv 4 agent hopping till then my goal.
This for me anyway...pve gets repetitive. Having several corps JC capable if not maxed a goal to spice it up.

Run the first 15 missions for the best agent you can find. Run mission 16 at the agent closest to the storyline agent you want.
Example of how to find an agent for mission 16.
