I will soon have skills to use t2 variants of either. I was wondering what other abbadon / apoc pilots out there thought for pve purposes. Which can do a mission safer / faster?

Apoc/Navy Apoc with scorch? I can only imagine the range one would get while maintaining good DPS.

Pulse for close range missions, beams for long range missions, simple.
When using pulse in missions where the rats orbit outside of 20km you are forced to use scorch, scorch crystals break really fast and they deal predominantly EM damage, fine for blood and sansha, terrible for everything else, beams with multi deal a good chuck of thermal at long ranges which makes them more versatile.
Fitting T2 mega beams or tachs on anything other than a paladin or nightmare is an issue, but it can be done on a baddon(the only T1 amarr BS you should really consider if you're serious about missions).

713 DPS @ 35km with 26km falloff, that's more than a mega pulse baddon with get with scorch at traditional engagement ranges.
DPS goes up to 744 with faction heat sinks.

Does the philosophy stand for smaller ships, like Slicer?

If you were doing PVE with a slicer it would. In PVP, you are almost always limited to warp disruptor II range, being out of that isn't wise for a frigate at least (after all your role is usually to point ships). With a few TE IIs, a slicer with pulse and scortch should be able to hit pretty well within warp disruptor II range.
If you really wanted to make a "sniper" slicer you could use beams, and the beams would go some distance, in fact you would have to fit a sensor booster to lock at your attack range, but the big question would be why? aside from sniping pods in bubbles I can't think of a good reason.
And you could use multi at a reasonable range, but it doesn't seem that would beat pulse and scortch, and using the extra fitting of beams and extra cap just doesn't seem worthwhile outside of a few rare circumstances.

You could eventually have 1 of each. Baddon with mega pulses for up close/high dps. Snipe Apoc with Tachyons for long range/good dps.
Eventually youd wanna go with Navy Apoc/Geddon or even better. Paladin.

Eventually you'll just want a paladin with a tachyon fit so you dont have to change modules for missions. Fitted with 2x faction Tracking Computer or TC/webber, you'll have no problems hitting stuff.
