As I understand it if I launch stuff from a planet it will be sent up to orbit in a can, question is: can this container be flipped or picked up by somebody else than the char doing the launch?

It is highly unlikely anyone would find it, but not totally impossible. Yes, someone could get it, just like any other can. I don't believe it would be scannable, since the signature of the can is infinitely small.
The better option would be to build a planetary launch site and store your goods in the orbiting customs center, where you would have 25,000 m3 hangar of storage at each planet.

I don't understand why the jetcan-in-orbit mechanic for command centers is still in the game given that it doesn't match how you will actually play PI as soon as you move beyond your first experimental newbie colony.

because CCP will allow you to intentionally shoot yourself in the foot. See: Invention with Meta 0 items as an example.
