Hey.. So im pretty confused about the subsystem - system.. Is it important to train them to Level 5? and why? Can someone explain short what this mumbo jumbo is about? :)

It's as important as training any other ship you're likely to use to 5. If you fly cruisers, is cruiser 5 important? If you fly titans, do you need titan 5? The only difference is that t3's divide their skills into 5(6), and you can pick and choose how important each individual bonus is. If you only have one intention with a ship at hand and don't need say that last bit of powergrid, there's no reason to train engineering to 5(if that's what the sub you intend to use gives).
To define exactly how important it is, more or less requires a specific setup. It's rarely as important as logi 5 for say a guardian or oneiros, but that doesn't say a whole lot. Parrots, commence!

They are rank 1 skills, for a fairly expensive ship. Training them all to V is an excellent idea for the T3 you are flying...

For t3 stuff the bonuses are worth it and the time spent isnt all that much 3-5 days... v. say 2% for adv weapons etc etc at 15 days or 22.

They made the training short on purpose.
If you're still in the ship when it explodes, you'll lose one level off of one of the Subsystem skills, or the ship skill itself. Of course, you can avoid that by ejecting at the last moment.
That aside, the skills are almost always worth it. Especially with the short training times. I don't go out of my way to train 4 weeks for an extra 1%, but I can manage a couple days for 5% more of something.
It's the same reasoning behind using T2 guns. Sure, the best Named fit easier and do almost the same thing. But the T2s get bonuses based on the skill. So best named (thingie) does X damage. But the T2 does X + 5-25% more.
If you train the subsystems to Lvl 2, you don't have to worry about losing much training if it dies. But... train them to 4 or 5, and you may not have to worry about dying. Extra damage, extra hit points... =) - Explosions!

I'm guessing you don't realize every subsystem has bonuses, and that the skills are rank 1, making them very fast to train for max bonus.
Example: Tengu Offensive - Accelerated Ejection Bay
Subsystem Skill Bonus: 5% bonus to Kinetic Missile Damage per level 7.5% bonus to Heavy, Heavy Assault and Assault missile launcher rate of fire per level 10% bonus to Heavy Missile and Heavy Assault missile velocity per level
Why would you not want to max-out 3 sweet bonuses with one rank 1 skill that takes 4 days or less to train level 5?
