It works exactly like an assembly array with 4 assembly lines.
I like to keep all the compression BPO in the Rorqual's corporate hangar, then type in a filter so I only see the BPO I am currently using.
I then fill my cargohold with ore to compress, right-click the BPO, and select Manufacture. It seems you only need to choose the input and output location once and then never again.
When the compressed ore is finished -- monitor the S&I jobs window to see the state of your jobs -- it is delivered to the same spot where the materials started: the cargohold.
The core must be online to compress and to deliver.
You can choose to do as many runs as you have the cargo room to hold the ore.
It takes me about 39 seconds per run with P.E. 12 BPO.

I have a related question.
Do the Rorqual compression jobs count against your Manufacturing or Research slot skill limits? That is, if I'm already running my maximum manufacturing or research jobs, will I be able to run Rorqual compression?

They are manufacturing jobs so need 4 slots open to use all lines

Yes. Compressed ore and ice are treated exactly like uncompressed ore and ice for all purposes. Compressed ore and ice only differ in yielding more upon refining.

You can actually choose where the raw ore comes from, and where it is delivered. The only problem I have found is that you can't use the Ore Hold as input or output.
I use the Ore Hold to carry the raw ore, and the I use the Cargo Hold as my input and just transfer the ore there. I use the Corp Hangar as my output, and then drag it back into the Ore Hold.
I keep the heavy water in the Fuel Bay, of course.
Anyway, the point is you can still use the Ore Hold to bring ore to compress, and you can bring it back in the Ore Hold, but I have been unable to get the manufacturing line to recognize the Ore Hold as a source for input or a location for output.
