As the title says got podded this morning while running a mission.
I gather the guy who I was running the mission for gets my collateral and the pirate gets the package?
Is there any other negative effect for me other than loss of ship and collateral ie negative standing with that player?

u have to cancel the mission and thats a standing loss i think sadly .
if u let it run out u might not loose standings not sure as i dont do missions

Incorrect. You can tell your agent you can't complete the mission once every four hours without standings loss. You will not get your collateral back.
If you want, you are fully capable of setting a personal standing between yourself and the player. If you have sufficient corp access, or bend the ear of someone who does, you can get the whole corp set negative to either that player or his whole corp.
Stay aligned to a station and when someone appears, warp to it on an insta. Then close the mission, because chances of getting that mission finished with pirates in there are very slim.
Pirate only gets the package if he loots it before you close the mission on him. Usually packages are only useful for the mission and therefore the pirate has little compulsion to try to loot it.
This is of course referring to combat npc-agent missions. If you're talking about courier missions, then yes, while looking through your can the pirate might pick up the package along with the rest of your surviving modules.

You can tell your agent you wont take a mission every 4 hours without standing loss, accepting one and failing to finish always screws your faction, no?

Was this a player created courier mission or an agent mission?
If it was a player created mission then you are correct that you will lose your collateral and the player who killed you will get the package. You will not suffer any automatic standing change with the player, though they may chose to alter their view of you.
If it was an NPC mission, then yes, you will receive a standing hit to the agent. The base standing hit amount will be the same as the standing gain you would have received if you had completed the mission, but due to the way standings are calculated, this would have a larger impact on your actual standings. Your standing is calculated with the following:
New Standing = Old Standing + ( ( Standing Base - Old Standing ) * Standing Change )
Where Standing Base is +10 for a standing gain and -10 for a standing loss. If you have a good standing with an agent then the standing hit will have a larger affect.

Incorrect. If you accept a mission then fail to finish it you will suffer a standing hit as well as losing your collateral. You can reject an offered mission that is not accepted every four hours per agent.

You can decline an offered mission once every 4 hours, without standing loss.
Once a mission has been accepted, though, there's no turning back. One either succeeds (with or without the time bonus reward), or fails. The good news is that transported goods that are destroyed before completion of a courier mission may be replaced by items found on the market or in escrow, and used to complete the mission.

Ops, my mistake. Yes, an offered mission once per 4 hours, but standings losses whenever you reject an active mission.

The pilot who's offered the escrow courier mission will get the collateral when the time for the mission is up. There is no way to avoid that - you can't offer to replace the goods as you (probably) don't know who that pilot is.
The pirate gets the parcel if it doesn't go poof along with your ship.
No, you wont get negative standing to players - yet. --*=*=*--

Combat missions respawn over downtime - not sure if the same is true of courier missions but you could check )if you didn't end the mission already) whether the 'pick-up' item is back where it started.

if collateral is over 200% of asset value usually knocking back the mission is a good idea (player created courier ones)
