It's been over 2 years since I've touched Science & Research, and I understand that the whole industry / science system got an overhaul.
I know if you do POS research, now the blueprints need to be actually inside the lab.
1. I was wondering, is it still possible to do ME / PE research inside NPC stations? If yes what type of stations would have it, and are the NPC slots always booked up like before the overhaul?
2. Is there a website where you can check the NPC price of BPO's?

Tax is used in the calculation. The values for each level are determined by the table listed in the link. Also, see this for more information on industry calculations: http://eve-industry.org/export/IndustryFormulas.pdf
There are no slot limitations anymore but the more you use a system, the higher the system index gets and affects your price for doing production.

I tried to install a ME research job for a capital ship blueprint that's already well researched, and the job cost was higher than the price of the blueprint itself....am I missing something here, or is that just how much it costs for using the NPC station?

That depends entirely upon the system you are doing your research in. If it is a heavily used system, say Jita, then your research costs are going to be ridiculous. However, going to an out of the way system that no one is really using, your costs are going to be significantly reduced. |

You can't research in Jita.
The rules on research costs are usually something like this: They decrease with distance from the trade hub. Longer travel to pick up BPs = extra hassle. If there's lowsec between the research system and the trade hub (or if it's a lowsec system), research prices are very cheap. Most hisec industrialists don't like low, but if you know how to deal with gatecamps, you can research cheaper. I did some research in one of those systems once. A whole bunch of industrials tried to kill me.

BPO have an arbitrary multiplier. It is modelled on the skill rank multiplier.
The higher the multiplier, the higher the cost.
Hence capitals cost more to research than frigates.

I keep four expensive blueprints (10/20 Talos x2, 10/20 Brutix x1, 10/18 Brutix x1) in a lowsec system and copy them 24/7 in a station. Very cheap.
Just note that lowsec stations that sell BPOs often see people buy the BPO and remotely research them (which, if they sell ship BPOs, may lead to quite high research indicies).
