High-Sec only, so basically I am talking about the elusive Thukker Tribe here.
I CAN get all other relevant factions (Empires, Ammatar, Mordu, etc) collectively above 5 but Thukkers inevitably take a hit. And if I grind for them everyone else goes down, which is a problem for the other lesser factions (Ammatar mostly).

I don't think it is. I've tried to balance mine as best I can, thukkers and ammatar tend to wobble around the 2.5 mark. |

Unfortunately Thukker Tribe only has positive standings with Minmatar Republic and Jove Empire. If you gain Faction standing with Thukker, you're basically gonna get hit hard on pretty much all of the other Factions.
Thukker Tribe has some good LP items available. You can easily gain Corp LP's working regular missions and just decline most Storyline offers to minimize amount of negative hits on the other Factions. Just have to keep Thukker Tribe Faction above -2.00 standing in order to maintain access to high level Agents.
As for keeping access for travel in all High Security systems, there's only 8 Factions controlling Empire space.
EMPIRE FACTIONS Amarr Empire Ammatar Mandate Caldari State Concord Assembly Gallente Federation Khanid Kingdom Minmatar Republic The Interbus
Concord Assembly and The Interbus don't have any Event Agents available to gain Faction Standing. The only way of gaining Faction standing with The Interbus is by derived standing gains. As for Concord Assembly, currently there's no option available to gain Faction Standing but rest assured you can easily lose standing with them.
CCP seriously needs to fix those issues.

Yeah, the ultimate goal is having access to ALL L4 agents in Hi-Sec so I never have to run missions again. I have taken to grinding standings with the individual Corps, which is especially fun since Thukker Mix doesn-Št have an L3 agent (Edit: security). Still looks so untidy on the Char sheet, thanks CCP!

I've just started doing Thukker Tribe missions, can you avoid standing loss with the other factions if you avoid faction missions, DMC above indicates you can "lessen" the impact, does that mean you will aways take a hit with all the other factions regardless. |

If you do storyline missions with thukkers, you will hit your standing with everybody else but minmatar. Only way to avoid it is to not do the storylines. As well as avoiding normal missions against the other empires. |

Clearly SOE is best for all, and pirate epic arcs for overall gain. |

I don't know how to read that graph, I actually use this one which as far as I know is accurate and up to date :
http://www.eve-wiki.net/index.php?title=Standings#Standing_Relationships
One thing is for sure, The Interbus is positive towards all Empire Factions and as such they gain derived standings from all of the other Empire Factions up to a certain amount. However they don't have any Storyline Agents or a Loyalty Points store so there's no way to gain actual Faction standing increase with them or gain derived standings from them towards the other Factions.
Since The Interbus is positive with all Empire Factions, they don't offer Anti-Empire Security encounter missions but they do offer Anti-Pirate Security encounter missions. Basically The Interbus is like a mission running retirement corp that won't mess up Capsuleer Faction standings.

Ok seems CCP changed derives to Thukker in last years, negative to angel/serpentis/syndicate, my previous data was older, updated heatmap https://dl.dropboxusercontent.com/u/4192979/EVE/derives.png Read same as the table above. So with epic arc only Sansha, Guristas and Angel are accessible, other non-empire factions are meaningless for running. |
