I do a lot of building both in game and out of game, I have a good idea of how the BP/manufacturing system works in EVE, and i think it's great.
One of the advantages of building things yourself in real life, is that you can customize something, put your own spin on what you're making. Sometimes improving on the original design is a side effect.
What I'm proposing is kind of an extension on the invention system, take an existing ship, mod, rig, etc. and improving something on it. This could be anything from extra armor/shields/structure (or even another mod/rig slot) on a ship, to improving the range or damage multiplier on a weapon.
To balance any exploits from this, there would be a chance of success similar to invention, if the process fails, you lose everything, but if successful, you get a custom-made item. and for each customization added, your chances of successfully adding another form of customizing decrease. The chance of success for each kind of upgrade would be dependent on certain skills, probably mechanical skills used in T2 building.

I think invention should very occasionally produce a rogue module rather than a failure.
A percentage here, a percentage there. Only limited run and non reproducible.

First thing comes to mind: Buy a bunch of REALLY cheap frigates and mod the frack out of them. One is bound to make it all the way to "uber" state.
PErhaps this could work as a modifying thing.
Take this out, but this decreases. As in, more armor, less speed. Missile bay to turret bay= Increased cap use on turrets. And so forth.

I like it. Perhaps you could even change the ship bonuses around (perhaps for example, ditch turret/missile bonuses for repair bonuses)

Great Idea, Do you want to make a start programing it? Whilst keeping everything balanced? Something I think you're find a hard task to actualy do, but very easy to say. We already have that to an extent with the billions of ways you can set up your ships with different modules, To start messing around with base values opens a Huge can of worms which you're never be able to close. Trust me regardless of how little the change in base values etc (which is what i assume your talking about) There will be people whingeing about it and shouting Nerf!.

I might be misinterpreting what you are saying, but it sounds a little like branding. Dev's have completely ruled out branding in the forseeable future for technical reasons. Specifically, the way the markets work would have to be completely re-written.
Ofc. might be cool to have invention make you a faction mod (or similar) by some tiny chance on top of the chance of successful T2 invention, and certainly that'd be cool little bonus considering T2 is kinda saturated in terms of manufacturers out there using invention to make T2 gear (with some exceptions)

I hope something like this, where you can add a bonus in exchange for a penalty in an invention like process, is what T3 will be. -
