Well I've been doing missions for a bit now, and I have over 3mil ISK. I'm doing missions in a 0.4 security sector with my Merlin ship, and not having many problems.
What should I spend my ISK on now? I feel my ship is decently equipped and I can replace it if I need to, so besides ship stuff... (or if you do recommend a new ship, what one?)

A lot of people will tell you to skip it, but I was very happy with my Destroyer class ship when I first started. It allowed me to run 3/10 Drone Complexes with ease if I made sure to only aggro small groups at a time. Also, it will let you do your missions much faster.
Otherwise you could keep saving and get yourself a cruiser.

You could always look for a higher lvl agent, i imagine your doing lvl1's? See if there are any lvl2's available to you then see what more you need from your ship. As for a step up, well i guess the next size up is a destroyer or you could go for the T2 variant i.e assault frigate, that'll last you into your lvl3 missions! If it was me i'd say go T2, great tank, great firepower!

As others have said, it depends on what level of missions you're currently running. A well-equipped Merlin should not have many problems with level 1 missions, as you say, so it is not really worth upgrading that ship as you likely won't see much return on your investment. Have a look at your standing with the corporation that you are running missions for, and if it is over 1.0 then you may be able to find a level 2 agent who will give you missions. The rewards from these will be much greater than those you get from level 1s, but will likely require a bigger ship (a cruiser would be a good idea).
If you can't run level 2 missions yet, then you'll need to complete more level 1 missions to grind up your standing. In this case, a destroyer ought to more or less double the speed you can do level 1 missions and thus will help you get your standing up quicker. Additionally it makes an awesome salvage ship so it's worth having the skill trained and the ship hanging around anyway.
In non-ship terms, a good investment if you like to think longer-term are the advanced learning skills. They are 4.5 million ISK each though, which sounds like it's more than you can comfortably afford at the moment (don't make yourself broke for them). If you are in a corporation, see if your corp/corpmates are willing to loan you the money as the sooner you can train the skills, the more you benefit. In a similar vein, training salvaging if you haven't done already will really bump up the ISK flow (though if you're trying to squeeze the last few level 1 missions out to get to see a level 2 agent this may not be the main thing on your mind).
