The corp that I am doing agent kill missions for have several agents available to me. I noticed that I have a +6 quality lvl 1 agent but there is also a -4 quality lvl 2 agent.
Is is better to work with the agent that has the better quality or go for the agent at the next level?

always agent next level :)
the best level 1 agent (quality) is always a bit worse than the worst level 2 agent.

So if I work for the lvl 2 agent will more agents of that level open up to me as my standings increase?

Yes, it will. As your standing will increase, you may have either same agent lvl but better quality, either a better agent lvl. So check periodically on the agent tab of the corp your current agent belongs, you may have access of a new one. Better quality but same lvl means higher rewards and less distance to run for the mission.

Also, how can I tell how many missions I have done for an agent? I have read posts where people have said how many missions they have run, I have lost count already!

To see how many missions you have done for a particular agent do the following
Open your character screen
Click on the STANDINGS tab
Then click on the LIKED BY tab
Then scroll down to AGENTS
Find the agent you have been working for and right click. Then select SHOW TRANSACTIONS...
This will list all you missions and the standing gain you gained for each one...
This page normally shows 25 missions. There is a 'back' arrow in the top right hand corner of the 'transactions' screen...
By clicking this and counting the pages you can get a good idea of how many missions you have done for a particular agent.
You can do the same thing to other people by using the SHOW INFO option...
