We started playing the game a few days ago with some friends, and we wanted to try to complete some/most missions playing as a group.
However, we found out that the same Agent with similar standings would not always give the same mission (particularly the "many stages" missions like Greater Good, Shadow of War, etc.)
Is there any way to make sure we all get the same mission flagged at the same time, or the game doesn't really allow a "group progression" in this way ?

The game doesn't really allow group progression that way. The mission interface was made with the assumption that everyone does missions solo (the devs are focused on improving PVP aspects of the game, and PVE is not as developed as in other games).
Missions are given out at random, every time you click, the agent picks a random mission and gives it to whoever clicked.
You and your friends, however, can do this:
1. Form a fleet together. 2. One of you talk to the agent for a mission. 3. The person with the mission warps to the mission area, everyone else then warps to that person. 4. All of you enter and shoot the bad guys / create mayhem / win. 5. Person with the mission goes back and reports that "me and my buddies completed this mission" and you all get some of the rewards.
6. Rinse and repeat.
You can do this in a round-robin fashion, and the only downside is that missions will be cake with 5 of you (or however many) going in there instead of just one.

That's pretty much what I had figured from what I've seen so far, but I just wanted to ask in case I was missing something...

Note on faction standing and storylines.
Only the person taking the mission gets credit towards a storlyine mission. When you do the storyline, only the person who got the mission will get faction standings and items - all other rewards (ISK and corp standing) are shared equally.

As to going to the mission area, it's either the boss or the squad leader, I believe it's the squad leader, can warp the entire squad to the mission area. Just right click on the object in either the over view or pop up menu (the one you get from right clicking in space) then select Warp Squad. You can also select Warp Squad To and then the distance you want - or - you can adjust the default Warp To distance. You might not want to Warp To 0. If you have some formations you want straightened out or whatever as you approach the enemy it might be better to get yourselves situated by warping in farther out.
This option may not always be available to you though. If you are warping in individually via an Acceleration Gate it's just going to dump you where ever it wants. Here, you may want the guy with the best tank to go first and collect any agro to be immediately had - or get stuck by a stasis tower. Then you'll need everyone else to tank him remotely and/or kill the tower while fending off the mission rats.
You don't want someone to be a Fleet Commander with 5 guys. Use the Move function to move the Fleet Commander to the job of Squad Leader. That way if there's any boosting to be done you'll be able to do it. You can then take the guy with the attributes you want to share with the squad and (after revoking booster on whoever has it) assign that guy as Squad Booster.
As you complete a mission and someone else wants to take the mission, you can change who the boss and/or squad leader is so they can warp the entire squad to the mission area.
One thing though - in order to get those boosts you will need to have the SL's Leadership high enough for the number of people in the squad. Leadership Level I lets him control a squad of 2 people, Level II 4, Level III 6, Level IV 8 and Level V 10. After that there are other Leadership skills for larger groups.
I'm pretty sure you don't need to have Leadership to just fly the squad from place to place but to get that green check mark in the upper left hand corner and have the booster system work you will need it.
