If I reached -5.0 in standing with the Amarr Empire would I then have troubles using a freighter in their high sec systems?

Yes because the freighter is slow to align so once you jump in they will have you webbed and scrammed before you warp to the next gate. Then you would need to crawl back to the gate to jump out of the region.

Now: No trouble for your frighter (unless you sit with it afk for 2 hours at the same spot).
Later: Maybe. I heard somewhere in a dev answer that with faction warfare negative faction standing might have a worse impact than now.

Aye, Live Dev Blog says that the faction police are getting MOAR FIREPOWER to kill stuff.

There have been a couple of cases where a frightor has been killed by customs or faction police. So keep that in mind. --

Maybe that was the faction police/commisioners who killed the frighter. They have some battelships and jam and such. But they don't engage because of faction standing. Negative faction standing only makes the navy attack you, which currently fields 2 frigates and a cruiser, which are slow and have a bad damageoutput (can be tanked with a caracal without problems), so if a someone lost his frighter to faction navy he either did this deliberately or was afk for very very long or most likely mistakened the navy for the police (not sure when police engages other than for self-defence, maybe if you have illegal stuff in cargo or something).

Yes it's unlikely faction navy will kill you quickly unless you go afk for hours, but due to the faction ships warp scrambling you whats the point of jumping into the region in the first place? You probably wont get off the first gate.

The navy does not warp scramble you. And according to the live devblog it won't scramble you in the future, when it's been made harder. If you was scrambled, you must have fought something diffrent than the navy.

I'm below -5 to Amarr, and I've taken a freighter through about 10 of their systems before. They nibbled at my shields, but no more; I was WTZing manually, not on autopilot. It was over a year ago, but I don't think anything has changed since then.
I wasn't planning to do it, and it worried me when I realised I'd jumped into Amarr space, but in the end it wasn't a problem.

If you open fire on the gate NPCs, then yeah, you're in trouble. Good luck opening fire in a freighter.
With less than -5.0, a cruiser and two frigates arrive to engage you. These things hurt less than your 2 year old sister with a cotton bud.
thank god FW might change this, might actually make attacking rats at hi sec gates more interesting...

As a point of interest if you engage the NPCs that are attacking you when you enter a system with -5.0 faction standing do Concord get involved? Do the gate guns automatically shoot you?

Customs? You sure you weren't carrying any cargo that was contraband in amarr empire but not outside it? Small Arms or something?

Nope. CONCORD *never* get involved when you target NPCs (in my experience, anyway). Not even when I've targeted and fired at structures in missions without the "wanted" slogan. However, this will cause an aggression timer which may result in police at stargates and station turrets opening fire on you. But anyway.
I've often gone into Gallente space with my combat main and support alt flying a Raven with FOF missiles and a scorpion with nothing but remote shield reppers. I've then proceeded to fire on Gallente Navy, Gallente Police and Gallente Customs ships, drawn sentry fire and just remote repped with my unaggroed alt. CONCORD *will not* intervene.
However, the gate police (and sentries) are not weak, they will -4 warp scramble you and sensor damp you so much you won't actually be able to target anything. They *will not* fire on you for just being -5. But hopefully Empyrean Age will fix that.

Bearing in mind it was almost two years ago I am 99% sure I was carrying no contraband. I'd dropped below -5 running missions for Republic Security in Kor-Azor region (yeah I was a noob and didn't realise getting to -5 with Amarr was really not a good idea when living in Amarr space ).
I'd spent 30-60mins undocking, having the small police ships harass me, redocking and working out what to do as all my stuff was in Amarr space. Since I hadn't been scrambled to that point I figured my mission ship should have no problems making the run to Minmatar space so I jumped in my Cyclone and jumped out of the system I was based in... other side of the gate I got scrammed by the customs guys and lost my Cyclone.
Lossmail shows no contraband, but it was before lossmails recorded every item on-board, not just those destroyed. I was trying to get my ship out of Amarr space, as I said I'm 99% sure I didn't have contraband on-board, just ammo.
EDIT: Oh and I didn't shoot back till after they'd scrammed me... but I had no chance.

I noticed my Amarr rating is getting very low almost to -4. I also noticed caldari is -1.5 Should I slowly start to work my ratings up for caldari which should increase my standing with Amarr (To at least -2) so that then I may directly work my standing up with Amarr? Also as it seems this will decrease my standing for gall/min but I noticed I gained more standing than what I lost for the other factions, meaning that if I keep toggling eventually I can get all 4 positive?

if you're that far down, even with good diplomacy skill, you could only work for crappy quality level 1 agents, it would take you agest to get any significant faction change, your best bet would probably be to do level 4 missions for amarr with a friend who has access to level 4 good quality amarr agents

That won't work to repair his Amarr faction standing as shared missions only result in a standing increase with the NPC corp that is being run. Storyline missions, where you get significant faction standing increases, are missions that cannot be shared with gang mates.
If you have a corp mate who will run high level Caldari missions with you then eventually you could run your own Caldari lvl 4's, do the storylines and get a large Caldari and minor Amarr faction increase with each storyline. It is possible to balance all factions to positive standing I believe.
