In my first attempt to use a corporation POS slot for research, I had to put the BPO in the corp hanger, in nearby office, to submit the job, it would not let me do it with the BPO in my hanger in that same office. Is this normal?

What I do is to put the BPO in a Corp hanger at the station and run it as a corp job. Make sure you have scientific networking 1 and the BPo is in the same system as the PoS.

This is what i ended up doing. The problem is, that since there is a fee, i had to manually give the fee to the corporation. I was hoping there would be a way the fee would come directly out of my wallet.

Yes, all BPOs must be in either the lab itself, or a corp office in the same system as the POS.
You don't have a hangar in the office, only your corp has a hangar in the office, your hangar is merely in the station.

Everything about POS's is corp oriented, or at best alliance oriented. There's no way to deal with it as an individual.

You do not need scientific networking if you visit the POS itself (even if you have the BPO in the office, you can still put on the job remotely (S&U window) provided YOU are at the lab). So yes, scientific networking makes where YOU have to be flexible (allows you to be docked in system or even further away) But it is not a requirement to having the BPO in the office in the same system as the POS. ;)
The of course all do need to be run as corp jobs.
