The way I do it is to create a fleet with myself so that I can tag the waves as they come in... then I mark the initial spawn with 0, and when I hit a trigger I mark the newcomers with 1 and leave them until the 0's are finished, and so on.

Storyline agents aren't tied to corps but to the faction, and you should get a mission from the storyline agent closest to your normal agent when the time comes.

Effective standing is the highest applicable standing, so if you for example have 6.5 faction standing you won't see any change until the agent standing is above that.
