May sound silly, but is there a specific reason for playing in windowed mode to start with? Windowed mode often has issues like this, and the performance is never as good as fullscreen, because windows has to shoehorn the game in to a window whils...

A bit more info might be useful... especially what version of windows you are runing. If its vista it may have something to do ith the new graphics api that windows runs on... try it with aero glass turned off (i.e. basic visual style). Dae.
