No sure why you want to mess around with winecfg, but what you describe is typical if you have the in-game graphic settings for Windowed or Fullscreen set to Fullscreen, try changing it to Fixed Window.

Problem solved, I uninstalled, deleted the IPH directory and re-installed. Then imported the BPs from my backup and did a Corp Scan. Now whenever I start the program it's all there.
