The stories here have no particular order that I aware of. In the official chronicles and short stories, newer stories and chronicles are placed on top of the older ones.
If you want to read the book "Empyrean Age" I would recommend to read both Theodicy and Ruthless, before picking up the book.

Start from the last one to the most recent. Keep in mind, however, that the most early ones were called "Peak of the Week." They were meant to showcase bits and pieces of the world of New Eden before EVE launched. They're actually quite interesting.
There's also the short stories, but I don't quite recall when they were published. I also don't know the order of the scientific articles, either.
And to better understand the "End of the World" series, I suggest picking up Tony Gonzalez's excellent "EVE: Empyrean Age" novel so that you can better understand the nature of the Sarum ship.

I'd agree that 'Empyrean Age' is a great read. Also I'd suggest you read it first. This way, you can see some of the persistent, and interesting, characters in a new light as you read the older chronicles. One that spirngs to mind is The Broker. Quite the interesting man(?) ;)

Silent Furies and the Path they Chose are the chronicles that follow up on the book.
