Why should you only use a 1 run ship bpc rather than max run? is it just the copy time?

Ask yourself this:
Is the copy time of max-run BPC worth the extra run of t2 ship compared to copy time of 1-run BPC?
Honestly I don't know since I haven't dabbled in T2 for awhile now...

Does a max run ship copy only give a 2 run t2 bpc? or a 10 run?

It depends which is the bottleneck in your system. If copy time is the bottleneck, then go for the one run. If invention is the bottleneck, check the profits and then go for the max run.

Still uber new to anything production wise, so I will lay down my idea see what you think any and all suggestions to improve this are welcome.
I currently have 3 character who can run 9 R+D jobs each, two of the characters have trained up in invention and will soon have all skills to lvl 4. The same two characters are also perfect builders.
I've got 4 advanced labs running which gives me 12 copy slots and 8 invention slots.
My plan was to keep one character (invention/perfect builder) nr my POS this characters job is to put in 3x long R+D jobs (max run ship copy jobs)and run 6 invention slots. The other two characters are used for running the other 9 copy slots. Running 9 active jobs and queuing 9, thus requiring me to bring those two characters back to the POS every five days (ish)

I think 10 run applies to Ammo, Drone and Modules.

When inventing ships, the amount of runs on the BPC makes absolutely no difference, unless you're using a decryptor that gives you additional runs, in which case you need a max-run BPC to get those additionals.

Almost but not quite true. The process of using 1 run inputs on ship invention exploits the fact that you will get a minimum of 1 run if successful. So without a decryptor, there is no difference. With a decryptor using a 1 run input, you get 0 runs + the decryptor runs. With a max run input you get 1 run + the decryptor runs.
Anyway, the actual universal, works for all invention no matter what it is formula is:
Invention Output Runs = min(max( round down ( (Input BPC Runs / T1 Production Limit) * (T2 Production Limit / 10) + Decryptor Runs ), 1), T2 Production Limit)
The reason people use 1 runs is because max runs costs more or takes longer to make. (same thing really).
In some situations it makes no difference, in others it's a matter of weighing up the run/s you lose by not using max runs vs the value of max run copies vs 1 run copies.

A max run ship copy without a decryptor gives a 1 run T2 BPC. A single run ship copy without a decryptor gives a 1 run T2 BPC. With a decryptor, things change. (ie with the +9 run decryptor, you will get 9 runs with a 1 run input, and 10 runs with a max run input).
