I like keeping my items organized. Often I have to first "repackage" before I stack.
Is there a reason why this process hasn't been merged into one process instead of two?

DB Reason (please feel free to critisize my logic, if it is flawed). -----------------
The second operation (to stack) depends upon the result of the first operation (to repackage).
Due to the way in which the DB works, one must wait for the first operation to occur PLUS some arbitrary time to ensure that the transaction is completed and propagated where it needs to be.
Any attempt to perform the second operation will fail, as the objects being stacked are either locked (because they're being used by the first operation) or they don't actually exist yet (as they haven't been created by the first operation yet (assuming the assembled item is a different DB row to the repackaged item).
Hopefully that helps!
Gameplay reason --------------- What if you just want to repackage, but have multiple stacks of that item in your hangar, that you have purposefully separated, in order to keep track of them individually (for whatever reason). If it also forced a stack after the repackage (or worse still, a stack all) you'd be utterly annoyed. People have emoragequit over less! =P

Quite simply there are times when you want to repackage and not stack.
While it's a pretty common sequence of events it's not one that really warrants its own right click option.
Same as there isn't a fit to ship, make active and launch button. That would be good, yarr \o/

Unpackaged items have more information, notably damage (which I think all items can have). You can't stack items that have different properties. There would be no good way to know what you want to do to an unpackaged item before repackaging it except on a case by case basis. You may need to unfit, unload, or repair it.
Items that don't ever have more information don't need to be packaged. (e.g. ammo)

Just because you do it a certain way doesn't mean that everyone else does. F&I isn't for changing Eve into what you want it to be. ------------------------------------
