My Charon has an agility almost halt that of a normal one, so obviously some of my skillz are making it align faster, but which ones? I've got a huge bunch of skills, and I'm not sure which ones it is that lowers agility.
Does someone have a list handy?

Also non-advanced Spaceship Command gives 2% per level. Any others?

I just checked, and the Charon does not requrie the Capital Ships skill.
I do know Freighters are meant to be slow, but the fact is that I have managed to almost halve my Charon's agility modifier, due to my skillz, and I'd like to know what those skillz aree and also if there are any others that I don't have.

It depends on if you are asking about Speed, Maneuverability or both.
Charon
Advanced Space Ship Command is required so - you would get the maneuverability bonus for that.
You would also get a maneuverability bonus for: Space Ship Command Evasive Maneuvering
You would get a Speed and Cargo bonus for each level of
Caldari Freighter
The skill Caldari Industrial is required but unlike the Exhumers which give you credit for your Mining Barge Skills - there is no benefit listed under Caldari Freighters for your Caldari Industrial or Frigate skills.
Navigation would of course give you a speed bonus.
Freighters have no modules so you couldn't be getting any help from there. I don't know if there are any implants that might help with speed or maneuverability.
That's about all I can come up with.

Deliberate typos don't get fixed.
So there are only 3 skillz that makes my Freighter align faster? Or what?

You're close, but incorrect.
With the big nerf, the speed bonus that used to apply to the Skirmish Warfare skill was changed to 2% (I think) agility per level. This is a passive gang bonus, available to all under the chain of the booster.
For original poster: be in gang with someone in the same system, undocked, and have one of you as squad commander with Leadership and Skirmish Warfare trained up.
Also, the Fenrir (Minmatar) aligns noticeably faster than other freighters.

I wrote a bit on alignment time recently for a friend, and it may be of interest to you. It sort of has all of the above posts info:
The align time shown in EFT isn't really the "align time", rather it is the time it takes the ship to reach 76% velocity from a stationary start.
When stationary, it takes the same amount of time to align to any object. It doesn't matter if the object is in front of you or behind you. When moving, the true align time depends on where the object is.
This explains the station exit, stop, and warp speed-up. When exiting a station, you are also traveling faster than normal max speed, increasing the true align time even more too.
Agility increases ship acceleration directly, and reduces align time by the same amount (multiplicative not additive).
Spaceship Command: 2% per level Evasive Maneuvering: 5% per level Advanced Spaceship Command: 5% per level for freighters and capitals
It is better to max out Evasive Maneuvering (rank 2) first than Advanced Spaceship Command (rank 5). Maxed skill 5/5/5 is 49% reduction, and 5/4/4 is 42%.
Align Times (no implants) ----------- Orca with 5/4/* : 41.0 seconds Providence with 5/4/4: 46.2 seconds Charon with 5/4/4 : 49.2 seconds
Agility Implants ---------------- Slot 1: Low-grade Nomad Alpha = +2 perception, 1% agility bonus Slot 2: Low-grade Nomad Beta = +2 memory, 2% agility bonus Slot 3: Low-grade Nomad Gamma = +2 willpower, 3% agility bonus Slot 4: Low-grade Nomad Delta = +2 intelligence, 4% agility bonus Slot 5: Low-grade Nomad Epsilon = +2 charisma, 5% agility bonus Nomad set bonus: 10% implant secondary bonus Slot 6: Low-grade Nomad Omega: 25% implant secondary bonus Slot 7: Hardwiring - Eifyr and Co.
