This would be pretty cool.
Ninjas and pirates have to scan your sites, so mission runners should have to as well. It would also introduce mission runners to other areas of the game like the entire update that came free with apocrypha.

Uhm... and gl trying to find the complex assigned to you by your agent in a mission hub .
Might help decentralize mission runners from hubs, but they'd soon find something else. ---------------------------------------------- Some people say you should fight fire with fire... Nonsense of course; you should fight everything with fire! |

Sadly, there's no way at the moment for the agent to recognize any action you took inside any kind of exploration site. They're both handled by different systems that don't talk to one another.
This is, incidentally, why any mission that needs to track your progress through an exploration site will ask you for an item from it. That is the only way the agent can be sure you were actually there (and even then, you could have still acquired it elsewhere through contracts, markets, friends, etc). Designing the exploration tutorial mission arc for Dominion made use of this mechanic, for example. New pilots have to scan down a site, grab a document that spawns inside, and then return to their agent with it as proof of discovery.
The day we can get both systems talking to one another we can certainly make some very cool stuff, everyone in the Content team would agree with you on that, but for the foreseeable future we're going to be focusing on renovating and adding to older features, rather than adding any more new ones.

Thank you CCP Dropbear for the very insightful post.
I love the exploration system especially because it breaks the feeling of things being handed to you on a plate.

I'd love to see missions that said:
'Our patrols have recorded an unusual amount of *localpirates* activity in *system*. This could indicate they've set up an outpost. If they have, this is an extreme threat to local convoys, and you must eliminate them. Leave nothing but dust.'
Now you have to go to that system and scan down the mission deadspace. It would add a depth to missions that is lacking.
