I did it a hundred times before, so I am not a newbie at this.
That being said, the auto installer did not ask me where to put the SISI update, it just started updating on its own.
I figure... oh well, its either "new feature" or Ill have to reinstall my main client.
Outcome:
It nuked my main client, and yet somehow, at the same time, it installed the correct update onto my SISI client. SO now my test server is up, and my main client is dead.
Weird . . .

That happened to me once. Try launching TQ directly from the EVE folder and not the short cut. If that works, delete your TQ short cut and make a new one. That cured my problem.

In my experience, the autoupdater always does that.

Even if it was a new feature/bug/something inbetween you'd still have to reinstall or repair. :-(

What do you mean by dead/nuked? Corrupted files as a result of patching? Missing files? Or are just your shortcuts to the client missing? Can you open that directory in whichever filemanger you use and see if eve.exe and exefile.exe in the bin directory are still there? If they are not, are there any files without extension and with weird, capitalized names like RB39D or something? If so, try rebooting or rename them to eve.exe and exefile.exe respectively.
At last the obvious one, since you probably already tried that, simply use repair.exe. -

iirc auto patcher downloads and installs into the directory from which you auto patch. When you manually download a build it asks you where to put it...
