How do you chase another player through multiple systems? Example, chasing a player to a gate - both players jumps and arrives in next system, how do i locate the ship and where it is heading now in order for me to follow? As i see it deploying probes and scanning will mostly take longer time than the time for the other player to warp to next gate and jump.

There is no trick to this, you just have to be very aware. Have your overview set up with the gates shown on it and brackets on. After jumping through, as soon as you see the other ship appear from cloak, swivel your camara angle and find him on the main screen then watch where he goes. Follow him by eye as he warps off, you will see his ship icon overlap the outgoing gate icon that he is flying to and it will hover there for 3 or 4 seconds until he gets out of range, then just follow.
Similarly if he warps to a belt or planet if you have planets and belts on your overview with brackets on, you will see their icons on the main screen and the ship aligning up with and vanishing towards one of them.

There's an option to "show all brackets" somewhere in the overview (or in the right-click menu for the overview).
"Brackets" are the little [] + icons that the game puts on ships in space in order to make them more visible. Some people turn them off, in order to reduce lag if they have a big 300 vs. 300 fleet battle. With the brackets off, the game still shows the ships, but it's much harder to locate/see things because even a big ship, at 50km, is pretty much as small as a dot, and possibly colored the same as the background nebula.

So if i arrive just after the target has engaged warp there is no quick way to follow him? I need to use probes which will take far to long tome to set up in order to get a positive target fix?

No there is no "quick" way to just follow him. You have to do like Trent said and visually watch which way he goes then go there too.
Now - what you can do if you've successfully followed him through a gate - is to try and rapidly target him and then warp scramble him before he warps out but that is going to be dependent your targeting speed and his ships agility. If he's in a frigate your chances of doing that are much slimmer than if he's in an Industrial. There are also other factors involved in doing that like the gate guns and such, whether or not he's a war target or some guy you're trying to gank.
And - yes - this can lead to some very long chases. It's not unheard of for someone to chase someone else 14 jumps - then find him coming out of a base to engage you in a much better PVP ship than the one you were chasing him in ...
When I played Planetside one of the aircraft tactics when being chased was to lead the enemy back over one of your bases - where you could get some help and possibly get him shot down. Same thing here. So it's a good idea to have an idea of who you are chasing, who his friends are and where they might be. Is he running instead of fighting because he thinks he's outmatched or is he leading you into a trap?
If he gets so far away from you that you have lost contact with him - then you've probably lost him unless you know where he's going. If he stays in a system - he could be inside a base.
Probes are more for ferreting out some guy who doesn't know you're looking for him. If he's monitoring his directional scanner - and spots your probes - he can just warp out and they won't do you any good if all he's trying to do is escape.
The time to catch some guy is when you're in close proximity to him and can disable his warp drive. Once he successfully warps out - things become much more difficult.

don't forget, some ships travel faster in warp than others. This could be to your advantage or disadvantage depending on your situation.

If you are not solo, you could use scouts and prepare and ambush. Other than that, the suggested thing of visually tracking them. Do remember to align roughly the same direction as they are moving to, so you can warp fast to the same direction. Interceptors are usually faster in warp than other ships, and may even get some lead, but due to warp to zero (unless it's a bubbled gate in 0.0) you'll need to catch them on the outgoing gate, if you are to catch them. If you just shadow them, then you can spy at them in the distance with locator agents, and perhaps then get where they are and try follow using the previously-mentioned principles.

Having awareness of the layout of the area helps, as well. Often areas of space will have "pipes" which are routes to many common destinations. If you are aware of these, and someone has gone a couple of jumps along a pipeline, then there's a very high chance he's continuing along the same. If you didn't see which direction he warped in, you can often still have a reasonable guess at his destination and head that way.
Asides from that, knowing which systems are dead-ends, lead to high-sec or enemy factions' space, etc., is useful too. Players are less likely to take these if they know what they're doing, while on the other hand if you see them go that way you know you've got them trapped to some extent and so can proceed with more conservative tactics.

Another thing to be aware of is that Covert-Ops and Blockade Runners are able to warp cloaked, and a good pilot will only be visible for a second or so maximum. The good pilots also tend to not warp direct-going via a planet or other celestial object first. In a case like this I don't think it IS possible to follow them unless you get exceedingly lucky and get within 2km of him forcing him to de-cloak. ---- --- ---
