After they first offer you a mission (which may take a few days), yes.

"Encountering problems" is their way of telling you that they have a mission for you. It never has, nor never will stop RP from accumulating.

Wait...what? So you dont have to do those damn missions? I though you didnt get r&d points if you didnt do those missions.

Correct. You will continue to accumulate RP's. Performing the mission will, however, double your RP's for that agent for the day. |

They give you one mission/day, usually. You don¦t have to do the mission to continue to collect usual RP/day. For the day you do the mission you double your RP¦s.
In fact, on one weekend i got that: I logged on in the morning, and for feeling bored i did missions for 4 of my R&D Agents.
Downtime.
Late in the evening, THE SAME DAY, all 4 Agents offerd missions. Feeling courious about, i did missions again, and got bonus RP for the second time/day. I¦m quite sure there was not more than 13 to 15 hours between.

i keep getting messages that we have encountered a problem and my research has been stopped till do the mission? i thought i didnt have to do missions to get getting the r/p?

Would be nice if CCP updated that bit of flavor text so it causes less confusion.
