So I am at the point where I can train skills that are more generic and not geared towards a specific goal in mind. (I can fly and outfit the ship I want, in the manner I want)
So, that said, what skills will help me fit other ships or improve my skill with my existing ship that you feel are worth the effort and time?
For example, I know Weapon Upgrades is a good skill to train to level 5 if possible. Not only do I gain the CPU reduction benefit, but I can start training Advance Weapon Upgrades which gives me an additional fitting benefit.
So I know of: Weapon Upgrades Advance Weapon Upgrades Electronics Engineering
What else is good? Should I get Propulsion Jamming to 5? Navigation? What else would you consider essential or useful for fitting or improving your overall skill with as ship?

Look up the core competency certification tree. Every ship support skill of interest is under there (plus a few extras).
For weapon support skills look up the turret control / missile control / drone control.
So in other words just play around with the various certificates in EFT and you will find a suitable path forward.

Fitting skill: Shield Upgrades (Lowers PG requirements on Shield upgrades, useful for MSE fits on frigates and LSE's on BC's/BS's)
Otherwise, fish around in certs or EFT as mentioned. If you care to specify what ships or style of PvP you fly, it might help... (nano, recon, BS, T1, T2, armor/shield, Projectile/Lasers/hybrids/missiles, active/passive/buffer, stealthy, racial spec, quad-spec, EW, etc)
But really, just poke around...

From the top of my head, train Mechanic and Hull Upgrades to level 5, as well as Navigation. The skill that gives an increase to afterburner/microwarpdrive speed boost needs to be at level 4.

Any skill with the word "upgrade" in it will make fitting easier.

For universal support skills I find that the core competency elite cert has been awesome to shoot for. The other really good stuff to get are the cap reduction skills (Like afterburner/mwd energy eff. Controlled bursts, Basic EW module skills). Getting those up will give you a lot of flexibility and make stronger ships for whatever you do.
