I've used eve-agents for basic searches but I'm trying to find some way to perform advanced queries.
Eve-Agents can perform a query like this "All level 3 caldari navy agents" or "All level 3 carthum storyline agents". These are relatively simple filters. I'm looking to find something like the following examples:
"Any level 4 agents from any corporation that will trigger a caldari navy storyline agent"
Sample query pseudocode:
SHOW ALL AGENTS WHERE Agent.Level = 4 AND Agent.Faction = Caldari AND Agent.NearestStorylineAgent.Corporation = Caldari Navy
Another example
"Station with the highest concentration of high-sec level 4 agents likely to give courier missions and trigger a high-sec carthum courier storyline agent"
Sample query pseudocode:
SHOW Count(Agent.Station) WHERE Agent.Level = 4 AND Agent.Faction = Amarr AND Agent.SecurityLevel >= .5 AND Agent.Division IN (Accounting, Archives, Distribution, Financial, Manufacturing, Production, Storage) AND Agent.NearestStorylineAgent.Corporation = Carthum Conglomerate AND Agent.NearestStorylineAgent.Division IN (Accounting, Archives, Distribution, Financial, Manufacturing, Production, Storage) AND Agent.NearestStorylineAgent.SecurityLevel >= .5 GROUP BY Agent.Station
Anything like this out there?

You can do this by using, for example, a PERL script with SQL commands and access to a database containing the static EVE database dump.

I was not aware of the EVE Explorer site, so that is interesting. That has a little more advanced queries but doesn't map the relationships between agent & nearest storyline agent, which is really the one I want.
I'll have to take a look at the exported database. Hopefully there are some algorithms for calculating jump distance available.

I use a self-referencing hash table in PERL to create a jump table for the systems and their stargates. It is then pretty easy to calculate jumps by only traversing through the hash table. --
