I am seeing more & more loadouts where some modules are being repeated, while this has obvious advantages in increasing whatever benefit it is, sometimes these module have a stack penalty, for example the invulnerability Field.
I can understand how one Invulnerability Field II can help the resistance by utilising it's benefits, but the second one will only supply half [let's say] and then a third one half again.
Surely it must make sense to utilise other modules to increase whatever stats your trying to effect.
Can anyone show tests where three penalty stacked modules have made a significant difference?

First module gives 100% benefit, second gives somewhere around 87% and third gives ~57%. Forth is something around 30%(28?).
You'd be surprised, but there're not so few cases where fitting even 4 mods is worth it.

First off, the second module applies ~88% of it's bonus. That's not a big penalty.
Secondly, sometimes the best module for the job is the best module for the job. In PvP you want resists, so fitting more Invulnerability fields (Never more than two though) is the way to go. Then Shield Extenders. If you're armor tanking, then a couple of EANMs aren't going to kill you, they're going to save you.
Want numbers?
A shield Brutix with 2 Magnetic Field Stabilizer IIs does 743 DPS without heat and max skills. Putting a 3rd Magnetic Field Stabilizer II on increases that DPS to 816 - a nearly 10% increase and that still has drone damage in it. 73 extra DPS is a lot. Add a 4th Magnetic Field Stabilizer II to get to 855 DPS - 39 more DPS is nothing to sneeze at, but it is finally low enough to consider a Tracking Enhancer II or maybe some Power Grid upgrades to increase your gun size.

To the OP:
I think you're confusing what the stacking penalty applies to. It doesn't apply to the module, but rather to the stat(s) the module affects. This includes rigs as well. So an inul field, photon scattering field, and anti-em rig all stack against the ship's EM resist stat/attribute.
There are a very few exceptions, such as capacitor and cargo space.

I think it's a little easier to divide the modules into defensive and Offensive.
With defensive mods, it is pretty easy to see what the benefit will be, since the goal is always 100% resistance, and the start point is the current resistance.
So a ship with 90% thermal resistance gets a mode to increase thermal resistance by 50%, sees that get to 95%.
Offensive weapons i have found to be trickier: there is no definitive 'End' goal, so it's a little harder at times to see what some gyro stabs or whatever will do.
Also, how do skills affect such damage mods?

What do you mean? And about the offensive mods not having an "end goal", that is true, but it doesn't make it any harder calculating the damage. It's all about the value called "Damage Mod" as you know, and how you can boost this value. Any ammunition has a damage on it, this damage is multiplied with your damage mod. Of course Rate of Fire also has an impact, which needs to be calculated separately (since damage mod boosts incur no stacking penalty on RoF mod boosts).
But I think you need to elaborate on what you have a problem with exactly. It is actually pretty straight forward, once you have the stacking penalties in mind.
