Star Wars online allows its players to fly and walk inside its ships. Why cant I fly and walk inside my ship?

I'd like to also.
However, as noted above, it "does not agree with the lore".
I couldn't care less about the lore, though. I'd rather just walk around my ship and have something alert me if anything is going on outside, but it'll probably (maybe) never happen.

I don't think the lore is the big stumbling point, it's the :effort: required to design and model a few hundred ship interiors and come up with something interesting to do therein as a game mechanic that's rather damning to the whole idea. You mean this lore. Near the last part of the story it alludes to the pod pilot walking around, finds the main character in a hallway of the ship, and the pod pilot actually hugs the character and holds a brief conversation with him. there is nothing else I can remember in the lore saying you are tied into the pod at all times while flying the ship. That's what autopilot is for.
EDIT: Missed the part where it said the ship was docked. Please disregard my previous statement.

Theres nothing saying the lore cant change.
Maybe a new system was invented that allows the pilot to leave his pod while in his ship and re-enter it as needed and at will. Lots of ideas and possibilities. Lore is not an excuse.

The fluff doesn't need to change. Capsuleer ships come equipped with holographic projection systems which can manifest a hologram of the Pilot in any area of the vessel so that s/he can oversee work and communicate directly with the crew. Bish bash bosh.

I'd love to see this implemented one day. And you can bend the lore to do anything if that is the issue. Most ships have crew. There is nothing stopping a capsuleer from putting cameras on crewmembers. There are even transcranial whatchamacallems that can make you mind control them to justify the inevitable fact that I will make them run around my ship naked with no regard for their personal safety.

Correction: Caldari ships. Not capsuleer ones.
It's a widely known fact, that Amarr intra-ship communication is accomplished by altering the vocal modulation of the chorus of monks each Amarr vessel comes equip with. Minmatars pretty much tie two styrofoam cups together with a bit of fishing line, and yell at each other through those.
The Gallente communicate entirely through interpretive dance.

Regarding walking in ships/stations, I've always thought that when the time came to implement it CCP would put out a chronicle detailing the invention of a new chip or implant for capsuleers that functions in much the same way a pod does, thus allowing control of the ship even while out of the pod while retaining the life saving function of the pod itself.

CCP has enough problems to justify and pull through with Walking on Stations.. Walking on Ships in comparison has the lore against it and way bigger problems to be justified, which means we'll probably never see it.

I haven't read any of the lore stuff, but I'm pretty sure that pods are used as a transport method for people that don't like shuttles (not that there is anything wrong with those). Otherwise, it would be awkward piloting a battleship with a few thousand occupants (read that awhile back in some blue thread) while you would be in the pod piloting the entire thing. If someone wanted to communicate with you, they would be talking to a massive egg instead of a person...................
