I've been running around in a Punisher for a few weeks now doing the highest rated level one missions I can and I'm ready to move onto level two's. I've accumulated enough isk from salvaging my mission and level 4 missions (With permission) that I can afford to buy and fit a Harby.
Should I just skip cruiser and go right into a BS?

You mean "skip cruiser and go right into a BC"?
I can't see why not, I did the same. The required skills are almost identical; they both use medium modules but the BC is stronger, more firepower, lots of drones.
The Amarr cruisers aren't all that good, only the Arby - but you need good drone skills to fly that one really well. An alternative is go for Assault Frigates - you can do most of the L3 missions in a well fitted Retribution, for example. But overall a Harbinger is better, the only disadvantage is that it's slower.
So I'd say yes.

Absolutely. Just put small guns on it. Small guns still rip the cruisers apart, and don't take forever on the frigates.

Never skip the Battlecruiser. Going straight into Battleship will make you literally useless (skill wise), and some missions before lvl 4 have restrictions on what can be brought to bear.
However, I do recommend having a taste of Cruiser usage... like the Arbitrator or even the Omen.

There are only a few reasons why I'd say to go cruiser before battlecruiser, the only particularly compelling of which is so that when you lose it (and you will unless someone fit it for you and is very good at teaching you how to fly) you can more easily afford to replace it.
As far as fitting goes, for lvl 2 missions your tank in a BC won't usually matter, though it would be a good idea to learn the difference between an omni-tank and an opponent specific tank pretty early. In lvl 2's you'll be up against frigs almost exclusively, so you'll want sensor boosters (for faster locking) and lots of light drones. Train up the Core Competency Basic certificate as soon as you can, probably before even getting in a BC. Make sure you have the skills to fit the modules you'll need. Play with EFT or another fitting tool to figure out how a whole loadout will work and if you have the skills to use it.

It's true that there's a few things that work differently with a battlecruiser compared to a frigate.
- The most important one is tracking. EVE has this funny mechanic that makes big weapons have troubles hitting small ones. If you fit your (battle)cruiser with medium guns, you may have a hard time tracking - thus hitting - small NPC frigates. * One way to get around it is fitting small lasers for L2s (as suggested by Obsession Paranoia in post #3); for L3s I'd definitely fit mediums; * Another way is to train tracking skills and fit Tracking Enhancers on your ship; * A tactics that costs no skills nor modules is to "lower transversal". A typical way to do this is to use the "keep distance" button and to keep frigates just below max optimal range; * Pulse lasers have far better tracking than beams, although they have far shorter range; * Drones are your friend; they are an excellent way to kill small targets.
More tips * Defense: train up your tanking skills (armor tanking skills are in Mechanic) and don't forget Navigation - the faster you fly, the less damage you take; this is often underestimated. * When things get tough, just warp out. Better to repair your ship and try again then to take the risk and lose your ship. * When there's a huge number of NPC ships fly around and try to pull one group out, usually the seemingly huge blob consists out of a few seperate groups. * Read the mission details!! Sometimes you donŠt have to fight anything to complete the mission. * Train your Capacitor skills, as Amarr/Laser user they're pretty mandatory. Aim to get them both to V in due time, it's not an unneccessary luxury.
Personally I never lost a ship bigger than a destroyer in missions (I used everything up to battleships), but I may just be fortunate.
