How do I determine what skills to train to improve these numbers in an EFT fit?
Here is my situation; I am training into a Vengeance, with my skills I have defence numbers of 54/75 and get 1 minute 41 seconds out of the capacitor. When I set it to all V's I get defence numbers of 113/113 and am 52% cap stable.
I know how to set my skill levels manually in EFT, but am not sure what to do to get the Cap and Defence numbers to improve.
What am I missing?

I'm unclear if this is what you're looking for or not, but we'll see.
So you know already that you can right click on a module and change skills that directly effect it, right? You can also right click on empty space in a fit and change skills that effect the ship but not individual modules. In this case the relevant skills would probably be Engineering, Energy Management, Energy Systems Operation, and Assault Ships -- all of which are on the general menu.

Yea, I am aware of that and have done it. I also found that I needed to inprove my Energy Management skills. However, I cant seem to get everything set to match the all V's, so I am still missing something. (trying to pick each skill and move it up - essentially some dont show up if they are not module specific)

Have you taken into account Assault Ships V ?

Energy Management, Energy Systems Operation, Controlled Bursts if your fit uses turrets, and Assault Ships.
Afterburner/High Speed Manuevering(mwd) and Fuel Conservation for your propulsion mod
Relavant skill for any ewar modules you have (propulsion jamming, etc)

That was it (at least for the capacitor - and partially for defence).
Need - Assalt Ships to a minimum of 3 - better at 5 - Energy System operations to 5 - Energy Management to 5

Also remember that cap stable is not always mandatory...
