As the title says, an Agent sent me a note to come see him asap, only to tell me I needed a referral to get anything from him.
What am I to make of this?

Generally that indicates you received a story-line mission and are probably talking to a story line mission agent. The story-line missions will expire if you don't start them within a Week or so. It is also possible you turned down the mission, or perhaps you ran the mission referred to in the mail.
Story line agents offer "special" missions. They are special because they provide relatively sizable boosts to that agents corp AND faction. You get a story line mission after completely 16 "normal agent" missions (that meet certain criteria).

Hmm, it was a story mission and I did a story mission for that guy earlier today. Does that mean I might get notes regarding missions after completing them, or did I just overloock the note? |

Assuming there was an isk reward, you should have a wallet entry showing you the reward. Also, if you go to the standings section of your character sheet, find his corp (and/or faction), where you can right click view standing changes. I believe that info window shows you the name of the mission as well as the associated standings change.

You can file a support ticket and have a GM check this out for you to see what happened 
This can be done by pressing F12 in-game and selecting "Agent Missions in Progress" as the category (found under Game Play). Just describe the problem, let us know the name of the agent and the date / time that you received an EVE mail and then we can take a look into it for you.

Perhaps you looked in your journal and saw the mission offer there and did it. Then noticed the eve-mail offer. A storyline agent becomes unusable after you finish the mission, until you do 16 more normal missions.
Also note that the eve-mail from the agent hangs around in your mailbox until you delete it. Mail keeps telling you its unread until you actually read it. So you could have storyline offers sitting in your mail, looking like a new offer, days or weeks after you do the mission. Remember to clear them off. http://vincentoneve.wordpress.com/ |

Every once in a while the offer will become bugged, for example, you get the storyline offer right at Downtime, you log back in after DT and the mail message flashes, go to agent and agent is not available, etc.
Best thing to do, as CCP Sunset wrote, is to file a Support Ticket in-game with F12 key. The GM's usually answer game play petitions very quickly.
