So I haven't run any missions for my R&D for a long time, the RP's keep adding up, and suddenly out of the blue my agent sends the standard "I've encountered a problem" mail.
Any idea why of the sudden it sends me the mail since I haven't run any missions for him for a long time now. I can safely ignore that mail as well?

it meanss if u do that mission in under 12h you will get a BPO

Sadly it doesn't mean there is a BPO waiting for you 
The "I've encountered a problem" mail means that the agent has a mission for you to complete. If you complete that mission you will get twice the amount of Research Points that day.

I think Yuna already knows that... since that agent has been running for a long time.
Did anything happen with your standings (decrease and increase) or anything else a day or two before getting that mail?

Nope it is still the same, last change was in March when I did the last mission for him.
That's why it is so odd, I haven't done anything with him for over a month and suddenly there is a mail from him.
Just curious why.

One month seems like a long time... but perhaps it was your previous mission time expiring (the maximum time you can take to accept the mission).

This has happend to me, stupid agent getting my hopes up with a mail, no idea why they suddenly decide to send a mail but you arnt getting a blueprint out of it this time.
