Drake gets 5% to shield resistances per level, and a bonus to kinetic damage as well.

Actually, the skill says nothing other than "Skill at operating Battlecruisers." And on the Drake it mentions nothing for raising it.

Show info on the Drake, and look at the first tab, near the bottom. Special Abilities. These are very important, something you should take into account on every ship you fly. When they say "per level", unless otherwise specified, the level they refer to is the skill needed to fly that ship. So, for Drakes, it refers to the Battlecruiser skill.

Simple example...
On the description of the Kestrel, a Caldari Frigate, it says:
"Special Ability: 10% bonus to Kinetic missile damage and 5% bonus to EM, Explosive, and Thermal missile damage per level."
This means that with Caldari Frigates 3 (minimum to fly it), you will get 30% to Kinetic, and 15% to EM, Explosive, and Thermal. Take Caldari Frigates to 5 and you'll have 50% Kinetic damage and 25% to EM, Explosive, and Thermal damage.
This applies to all ships. Some specialized ships have two bonuses, for example, assault ships. They get bonuses from your Frigates skill, and bonuses from your Assault Ships skill. So you might have Frigates 5 and Assault Ships 4, so your Frigates bonus listed on the ship would be multiplied by 5, while your Assault Ships bonus is multiplied by 4.

Depends on the ship in question.
Most T2 ships now come with the first set of bonuses pre-applied in their attributes.
For example, all assault frigates require racial frigate 5 before you can even step into the ship, so you won't get any additional resistances from the frigate skill.

Well CCP lacks any kind of coherency in this regard. Resistances are pre-applied from assault ships but the cargo bonus isn't to transport ship.
It would be way clearer if the pre-applied bonus weren't even mentionned.

However the resistances are pre-applied to transport ships.
We need to badger CCP's QA department for more consistency...
