what are the factors (quality, sec status, standing??) that affect agent rewards (isk and lp) and how do they affect them?

You may want to peruse this link.
As a short answer, I'd go for the highest level and quality agent in the lowest security system you can tolerate for the maximum amount of LP, rewards.
Outside of this, you need skills as well to increase the LP offers, or reward amount.

The higher the agent's effective quality, the better the isk and LP pay. The lower the system's security status the agent is based in, the better the isk and LP. Standing AFAIK has no effect on payouts other than giving you access to an agent in the first place, I don't think you get better payouts for having higher than minimum standings, but never confirmed this so not positive.
You can use Social skills to boost an agent's effective quality (Negotiation), increase LP (advanced Connections skills) or your standings (Connections/Diplomacy/Criminal Connections) but there are no other factors that I'm aware of.

Standing increases effective quality but not by much.

Pay attention to the number of people in local in the surrounding systems, and try to run a few test missions. I run Lvl4s in Aramachi for the Caldari Navy and I have 470,000 lp with my agent, and since Aramachi is 0.5 the cash and LP rewards are higher than for my Gallente agent in Auvergne (0.8). But increasingly it's impossible to run missions after about 7-8pm evetime, as over 50% of missions are located in Saila, and Saila is laggy all the f*cking time cause all the macros operating out of Motsu go there. It's getting REALLY annoying.
So for peace of mind, i'd suggest an agent in a quieter part of space is worth hunting down. ---

thanks for the adivice, I've moved to a dead end low sec system with a higher quality agent, so I assume it won't be too bad. ________

Just remember. You could find the info for that agent, and so can mission runner hunters.
Keep an eye open in local for sudden increases in occupants.

I have found that once your standing with the agent your using goes above 9 then the missions and agent offers get much better. So, in effect, standing does count.
