How does it work if I have 2 characters in the same mission both using FOF missiles?
What if one has the other targeted feeding Energy to the other?
I'm not sure how FOF Missiles target.

If they are in gang that shouldn't be a problem (not that I tried it).
You can test it quite easily too.

If I test it without knowing and the characters are not in the same corp, Security Police will attack the ship whose FOF Missile hits the other ship.

i meant test it on test server (Singularity), or in low sec (if Concord is the issue)

Well, try it out with a cheap ship first. I know for sure the FoFs no longer hit your drones or structures that are not labeled as Wanted.

Not sure on how FoFs react when a ganged ship (not from your corp) is doing "friendly stuff" to you, never tried it (might want to give SiSi a shot for that).
But truth be told, that's the least of your problems. Say you take the mission with Char_A, and you bring Char_B along. Both of you have FoF setups.
The biggest problem in this above here scenario with FoFs is that Char_B's FoFs will NOT engage any of the NPCs unless they have Char_B already locked. You could make it so that Char_B gets in first, then maybe (just maybe, not for sure) then both could let FoFs loose... that still doesn't solve the issues with reinforcements though, and whose FoFs will hit them.
Add to all that the fact that FoFs *DON'T* draw aggro like "normal" weapons do (yes, you heard right, you can clear out a whole mission without drawing aggro from a single NPC except the ones that auto-aggro due to distance), and you have a strange situation indeed. _ MySkills | Module/Rig stacknerfing explained |

Shoot at least one rat with any targeted weapon. FOF will then be primed to go for them.
FOF will not go for the ship that repairs or gives energy to you.
On a side note, repairing a NPC rat is a global criminal offense
