I am planning to be doing some mission running in close future in order to get some nice rewards and to be able to install Jump Clones. What would you recommend for me to start with? I never continued the tutorial mission chain, so should I get back to it and see where it takes me?
Any specific skills to train? Any particular ship classes to pilot?

When you pick a corp check to make sure that it has a station with a medical facility. Not all corps have medical facilities. No med = no clone.
You can use this site to find an agent. It has a bunch of different search options. As your standings increase you will be able to move to better agents.
As for skills, Social will increase the rate at which you gain standings. Connections/Deplomacy will give you instant access to higher level agents. Negotiation will increase the rewards you receive from your agents.
For ships, generally Caldari Missile ships are by far considered to be the easiest to do missions. Next best would be any drone ship. Just be sure to get argo on yourself before releasing your drones. You can do missions in any ship if you fit and fly it properly.

So as I understand it does not matter what fraction i choose to mission for - I can mission for Amarr even tho I am Caldari, correct?
And as of missions - what type and level of missions would you recommend for a beginner in Caldari Caracal (I am primarily a miner so i can not pilot anything bigger)?

You can mission run for any faction. The more you mission run though the more their enemy factions will hate you though, so eventually you may find yourself unable to do missions for other factions because your standing is too low. Caldari & Amarr hate Gallente & Minmatar, and vice versa.
You can pretty much pick any faction and any corp within the faction. Agents belong to different divisions, which determine what kind of missions you get. Divisions like security, internal security, surveillance and command give you almost all kill missions. Divisions like manufacturing, storage, and production give you almost all courier missions.
In caracal you will annihiliate lvl 1 missions and should do pretty well against almost all lvl 2 missions. You won't be able to do lvl 3 missions in a caracal though, unless you get really awesome skills and tech2 equipment.
In order to be able to use an agent you need the appropriate level of standing with their corp/faction. If you train connections to lvl 4 you should be able to access lvl 2 agents. However, you may have to do a bunch of lvl 1 missions to get your standing high enough. In order to get to lvl 3 agents you need crank up your standing by doing lvl 2 missions.
All agents have a fixed lvl, so you just have to find a new agent when your standing is high enough to move up a level. You should also try to get agents with higher quality levels, because that affects your LP rewards, your isk rewards, and your standing increase for each mission you complete. ----------------------------------------------------

I also hear about high stat implants and BPOs that are being given as a reward for some missions. What level of missions is it normally?
Oh and is it doable to solo lvl 3 mission in a Drake?

You can solo lvl 3's in a drake. I know people who solo lvl 4's in a drake also. Your ability to solo missions is more a factor of your skills.
After you complete 16 missions for a particular level, you get a storyline mission. You receive an eve-mail from a nearby agent who says they are "in need of your services." Immediately an entry appears in your mission journal telling you what the mission is and the reward. You can then go to their station and talk to them to receive that mission.
Often the reward is an implant equal to the lvl of missions you were doing. If you did 16 lvl 1 missions, you get a lvl 1 storyline which often gives you a +1 implant. 16 lvl 2 missions give you a lvl 2 storyline with a +2 implant reward, and so on. Sometimes you get other rewards, such as attribute implants (weird box implants that go into slots 6-10), or just a lot more isk than usual. One of the best things about storyline missions is they give you a BIG standing increase with the faction and whatever corp the storyline agent belongs to.

like the other guy said be careful of the missions to kill one of the player factions. you can refuse to do them (before accepting the mission) without a penalty if you don't do it too frequently. i try to be wary of the mission chains and ones that don't give you any clue as to what faction enemy it is.

So far as I am aware no mission offers a BPO.
Storyline missions often offer implants, as do agents at various levels of LP (e.g. 15k LP for +3). Additionally, they drop from some "Deadspace Overseer's Structure" in a very few missions.
"Silence the Informant" L2/3 pleasure hub is also good to loot.

No BPO's but you can get faction ship BPC's.
Level 3's can easily be solo'ed in a Drake with moderate (level 3 or 4) skills. With good skills (level 4 or 5) you can solo most if not all level 4 missions, it just takes a bit longer to kill any battleships in those missions than if you used a Raven.
