I'm planning on using a domi to run L3/L4 missions. Im planning on running NOS in highs, cap recharges in mids and t2 tank in lows, drones doing all damage. Here are skills that I have/ am planning to train, any suggestions for more skills?
Heavy Drones V Drone Interfacing IV Racial Drones IV Drone support skills IIIish Skills for t2 lights/meds
Mechanic V Repair Systems V Cap Skills IV Hull Upgrades V Energy Emissions systems V

No need to train Energy Emissions Systems to 5, for a Domi, unless you *really* want to use the T2 Heavy Nos. Asside from only needing emissions 3 and being easier to fit, the heavy Diminishing Nos has the same stats as its T2 counterpart. And oddly enough, the Diminishing Nosses around my Rens trade alt are cheaper than the T2.
And.. sentry drones can be nice. I'd add Sentry Interfacing IV to your list.

And I forgot to add that you really don't need any of that Nos power for missioning. A dual LAR tank can perma-run on rechargers alone. I'll assume you're packing all that nos, instead of guns, in case you are surprised by a small gatecamp.

basically i dont have any gunnery skills, so NOS is a way to fill up high slots. Maybe i could take away some of the cap rechargers in mids and get an AB and Signal Booster

Nos is pretty useless in missions, the cap you can get from even npc battleships is limited at best. It does apparently slow down the rate they repair/boost but not sure how true that is.
You could always use drone mods, or even small/med guns if your skills are a bit lax.

As mentioned you'll want a couple of drone links up to to boost your control range into the 80Km+ band.
You'll also need at least 1 gun to get agro.

This may be getting into a bit of discussion about ship setups, but what type of Ewar stuff is useful in missions. I know for PVP there are a ton of useful weapons, but which can be useful for PVE as well?

Stasis webifiers can be useful for turrets since it drastically reduces the transversal of closely orbiting ships without you having to move. Range sucks though for anything except faction webs.
Target painters are used...mainly for torps to hit better on cruisers/frigs. Although I think turrets can get some use out of it.
I don't think anything else really has a place in PvE. (i.e. it's not like you need a warp scrammer because you're afraid the rats gonna run away). Some counter e-war measures might be useful in some cases, like getting your lock broken for minutes on end, but they generally aren't worth the slots.

I would put on some drone augmenters (drone navigation perhaps, increase the MWD speed) and a tracking link in highs (like the NOS is needed anyhow) and one gun, for aggro.

Seems great. I myself run L4 missions with drones as only dps. I rely on sentries a lot, with the advantage that you don't need a very heavy tank. My setup (just add the involved skills):
High: 2 Heavy nos 2 DLA 1 Tractor beam (for drone missions and general bs loot) 1 random gun (for aggro)
Med: 3 Omni-directional tracking link 1 100mn ab 1 sb
Low: 4 hardeners (mission specific) 1600 mm rolled tungsten plate 2 LAR II
For sentries always use Wardens (insta-pop frigates and dessies at 88km and for drone missions add curators. For aggro at ranges <30 km use hammerhead II's. Because of the odtl no light drones are needed. Don't forget your sentries can actually tank if you aggro with them. Just scoop and redeploy when they run out of shield. Good luck

Eventually suck it up and do Drone Interfacing V, 20% more damage can't be ignored.
Also I'd suggest drone nav, durability and sharpshooting to IV.
Speed is really important to reduce those times when you sob helplessly as a respawn warps in while your T2 heavy drones are 60+km away.

Put anything on - the Dominix will go through any level 3/4 with basic drone/NOS configuration

And yes - NOS's do influence - NPC's rate of armor recharge is diminished
