Quick question here, how does one go about scanning these out? Will any type of probe work? And finally, how long does it usually take?

Any racial probe type will work equally well, but I don't have enough experience with them to say how long they take. The signal strengths seem to have a much bigger range than Radar or Mag sites. * * * In the beginning the Universe was created. Alright, I've been scanning for this unknown site for hours and I'm beginning to doubt myself. Can I use standard probes to cover more space for these sites?

Are you scanning for both Anomalies and Signatures? The multispectrals will pick up both Anomalies and Signatures as Unknowns ( even if you haven't ticked for Anomalies ), yet for Quest/Comb/Pursuit/Sift they'll only pick up the type you're searching for. I found out the hard way trying to look for Unknown Signatures and not finding anything and then realized it was a simple Anomaly instead.
Otherwise I've never spent more than 40-50 minutes finding Unknown Signatures ( although I could have been lucky most of the times ). Of course, if you've spent 6 hours trying to find one I'd believe it would either be because of not full coverage or as stated in previous paragraph.
And yes, all probe types ( Magneto, Radar, Ladar, Gravimetric ) will work for finding Unknowns

Well, check that it's not just anomalies like the poster above mentioned. I personally don't like fishing for Unknowns for that very reason, though I find a fair amount looking for other stuff.
If that's not it, I'm not sure what to tell you. High level complex signals can be very tough to find, especially if they happen to have spawned in a place that's unlucky for your probe setup. And it sucks to say it, but in any system where several planets come closer than 4au to each other, there's going to be some small gaps in your simultaneous probe coverage, even with a good bm net.

As far as I know all sites are findable even without using bookmarks if your skills are good and you search long enough. I found a base 3 radar site that took me about 1 full life cycle of my quests. I even set up bookmarks to fill in the gaps. Once it showed up, it turned out that it was only 1.6au from a planet, so no bm were needed, just patience. Now for those rare cases when the site is right at the 4au limit from a planet in a gap, you have to use a process of elimination and assume that it can't be at an outer planet(if you scanned long enough) and just drop quests on the inner planets that are close together. Eventually, worst case, if you want to find the site bad enough, single quest drops on individual inner planets will get it.
Bookmarks and a mix and match of probe types to get better coverage are your best bet though. As for unknowns, do a full system scan to determine if any annoms are in it, if none then assume that the unknown returned by the multispec is a true unknown.

If I place 4 probes in a system and click analyse does it scan on all 4 probes or just the one selected in the list?

You shift or ctrl+click to highlight which probes you want to be analyzing.

Generally speaking my exploration algorithm for unknown returns goes like this:
1. Multispec 2. If "unknown" result and want to find unknowns, scan each planet for ANOMALIES multiple (2-3) times with on board scanner (OBS). 2a. Complete/Clear any anomalies found. 3. Re Multispec 4. If "unknown" result then you have either missed one with the OBS or you have a real "unknown" result.
