Cap ships are not allowed in high sec so, when your done running missions, ratting, or slaughtering missions and its time to call it a day... what do you do? I assume the ships are far too large to dock in an NPC station, if they even exist in low sec, and if you just logged off, whats to keep some random player from happening past your dread and blaming it because theres no pilot (or someone from ninja your ship who has the skills)?
How do you protect your cap when your not in the game? Also these solutions should be independent of player corps, so no solutions involving relying on some corp to protect you are acceptable as they are not the most efficient solution.
Hmm...curious.

You can dock Dreads/Carriers. Motherships/Titans just disappear when you log off if you don't have an aggression countdown. If they do have an agro cool down, they'll just sit in space for a bit IIRC.

Hmmm ... I have seen Megathron's in high sec. What's this about them not being allowed in high sec?
Or is this a question about what someone thinks a Capital Ship is? Is the OP just referring to specific ships such as the mentioned Dreadnoughts and Carriers?
Historically ... Capital ships were anything from a Battle Cruiser up, including Aircraft Carriers.
Is that different in EVE? If so where do the "Capital Ships" start?

In EVE capital ships are above Battleships. There is some disagreement about whether a Freighter is a capital ship but my assessment is no (it takes capital ship parts to build but that is it).
In EVE the distinction of capital ships is they cannot use Jump Gates and must instead use their own Jump Drives and as a result are not permitted in 0.5+ space (since they cannot jump into hi sec). They also require the Capital Ship skill to be trained.
The new Black Ops battleships and Jump Freighters fudge this line a bit as they are jump capable but they can still use Jump Gates and do not need the Capital Ship skill trained to fly. As such they are sub-cap.
EDIT: The Megathron is a battleship and hence a sub-cap ship in EVE.

They can only dock at cap ship array @ a pos - Titans - only allowed in 0.4 and below, CAN'T dock in ncp station. They can only dock at cap ship array @ a pos

Moms&titans CAN'T dock anywhere. They can just be PUT INTO capital maintenance bays at POS, however i wouldn't call it docking.
Also regarding carriers and dreads in hisec, there were couple of capital ships stuck in hisec, most known one would be Chribba's Veldnought (Revelation-class dreadnought) mining veldspar in Amarr (0.9). They've built there before CCP disallowed building capships in hisec stations and stuck there ever since (or just didn't want to jump out, hehe)

Chribba posted (fairly recently) in one of these threads that he can jump out of hi-sec any time he wants, but would never get back. The reason for this is that he needs a cyno at his destination, i.e. he can produce a cyno field in low-sec, but wouldn't be able to make one in high sec for the return journey.
So he's happy to just keep his dread in high sec, mining veld.

Falka, I think you nailed my question.
I can build a Capital Ship in high sec, but would be well advised to have low sec space within jump range. Either that or look like a 6'2" 230# fifth grader on the playground, bumbling around high sec all day.

Cap ships can't be built in high sec anymore. The cap ship construction arrays put up there long ago aren't in service, and no new ones can be built outside of low sec.

Dreads aren't for ratting. I don't believe any cap ship can be used in missions, although I could be wrong. People rat in carriers sometimes if they think that the space is secure enough (hilarious stories exist of carrier pilots misassessing the security situation of a system though... like the guy who was belt ratting, got attacked, BAILED from his carrier, and then came back in a stealth bomber to try to kill it after one of his attackers had boarded the carrier and claimed it as their own.)
Not sure if anyone mentioned this or not, but after you log off your ship remains in system (a million km in a random direction from where you logged off if you didn't log in a station), but your pod is still in it so nobody can board it. They can still kill it AND kill your pod however if they find you before the aggression or log off timer is over.

some missions can be done with cap ships, as long as there are no acceleration gates as caps cant use them or cyno into a deadspace (from what i have heard)

Only in theory - you need a capital ship array, and they've all been removed from High-sec.
