i'm a bit of a mission noob, so i'd appreciate it if somebody could talk me through this...
i've got 9.52 standing with royal khanid navy, and a khanid faction standing of 2.3
unfortunately the RKN LP items are rubbish and i can't even get a jump clone off them, so i'm going to run minmatar missions so i can get access to a ready supply of faction ammo. my standings with matar are pretty **** because of the khanid missions, but after running a few level 1s i noticed my already rubbish khanid faction standing had decreased. imagine my disappointment.
if i keep running minnie missions presumably i'll wipe out my khanid faction standing, which doesn't bother me, but will it also nuke my RKN standings which might actually be useful if i want to farm khanid back up.
And more importantly, is it worth the effort? it all makes my head hurt tbh.

No, as long as you keep your faction with Khanid above negative 2.0 (or 3.0 can't remember, stay above negative 2.0 to be safe) you will always be able to return to to RKN and do missions for them again to get faction back up.
If your empire faction drops below a certain point (neg 2.0 I think, see above) then you can't do mission with a corp on that faction.
Remember certain social skills can help you raise low faction (Diplomacy if Negative, Negotiation if Positive).
It is possible to get on good standing with both Minmatar and Khanid, just takes a lot of work going back and forth :)
To illustrate, I can say I have positive faction with all 4 major factions and am slowly creeping up where I can get positive 5+ with all 4.

so the standings gain from a successful mission is greater than the standings loss incurred as a result?

Well, empiric factions are usually only gained by doing storyline missions (unless you are killing ships of the opposing faction, which you should avoid).
And yes, faction loss is slighter than faction gain.
It's not to bad to keep two factions balanced, but imagine juggling 4 or more :)

Have a look at this page for details of how standings are calculated and what is a 'bad' standing, then have a look over this chart to see how which faction's storyline missions affect your standing to other factions.
