I'm currently looking to fulfill my need to have something else in my hands while playing than the standard keyboard/mouse control scheme. Still debating what kind of controller I should buy honestly, but i'd love to get something that would make my microwave turn green with envy. 3D force feedback joystick with a thrust control in the left hand would make my day TBH.
IMHO the last game that really caught my eye because of the unique controls was Steel Batallion. (never had xbox to play it on though) You got an additional control console with over 40 buttons and 2 control sticks which was shipped with the game. Pure. Awesome. Win.
So far so good, BUT...
...are there any good games out nowadays that make heavy use of proper controllers? (for the love of god, please no xbox controller stuff...)

Just buy the cheapest one with rudder control.

Agreed.
Heavy Gear 2 was a nice concept as well, just a lot of flawed balancing issues.

Shouldn't necessarily be a flightsim. I'd go with a tank simulator or a proper action game too.
Unfortunately, Google doesn't deliver in this aspect. Try to search for something like "recommended games controller joystick" for example, and you'll get bombarded with thousand of sites which won't give any helpful information at all.
Thought i'd try asking here directly.

mechwarrior 4 was great, but the 2 mech games on the xbox were shockingly bad
apart from that, im not sure

Freespace and Freespace 2 are classics that still look amazing in my opinion. Unfortunitely neither are still produced but I believe they are abandonware and so may be found for download on some sites, dont qoute me on that however.
Another game that you can download that uses a joystick, for free I might add, is BattleStar Gallactica: Beyond the Red Line. Its currently in demo but it can be found here
Off handedly I believe Elder Scrolls 4: Oblivion is Joystick compatable.
Off the bat though anything that involves flight, be it atmophereic or space, and involves your view to be that of the*****pit, will typically be joystick compatable. -------------------------------- To borrow a phrase:

The best of the best joystick game you must get is ........
Star Wars: Tie Fighter!
May be hard to get, but its worth every penny. Awesome game.
Then followed by BattleZone (didn't really like II that much, but its fine)
Both are classic games and once in a awhile, I play them. -----------------------------------

I originally got the demo disc of Freespace 2 with one of my old desktops. About 3 years later i decided to play it. I went through that demo probably about 7 times in a couple days. I spent the next couple weeks searching for it and trying to get it on Ebay for a reasonable price. Finally did and it is DEFINITELY up there with my top 2 games ever. Homeworld and Freespace 2 (though homeworld can't use a joystick).
Seriously FIND the Freespace series, you won't be disapointed. I've seen a lot of games replicate the way that game works as its so good.

Ok this is old, but it is my favorite game of all time and got 94% in PCG (uk)
X-Wing Alliance, loved the single player and then you can make up skirmishes and fights with a huge list of flyable craft. Love it!
Graphics are rather dated ofc but game play more then makes up for it.

Omg, no poor jokes about female gamers being good with joystcicks!
Anyway more on topic, the only game I ever really used a joy stick for was armoured fury (tanks) aswell as f15 raptor (or something on those lines) and finally a space fighter simulator game (lots of shiney lazors). All from Novalogic developers as I remember got a few games in a package from them, including old school Delta force.
Well I was still pretty young when I played those games but they all made great use of joysticks, though I always found a mouse was just as good.
My advice would really be to stick to flight simulators, though I avoid at all cost the ultra realistic games. I just go for the all out crazy ****.

Well, when I still had my Amiga and my 486, I had all the X-Wing and Tie-Fighter games. And yes, they were hellishly good.
Freespace... I got that free with a graphics card when I bought my first Pentium. (weapons of math destruction)
I wonder why developers don't produce good futuristic sims anymore that make you really feel the weight and the sheer destructive capability of what you're piloting.
Actually, I'd love a statement from a real developer on this. Do you feel that simulators are outdated? Or that they won't be able to compete in the gaming market?

Try Enemy Engaged: Commanche v Hokum (video). Razorworks released the source code for the game and the mod community went to town on it. All the textures have been updated, new 3D c*ckpits, sounds, multiplayer, etc.
It will challenge your joystick skills on the realistic flight model. TrackIR support has been added so you can now slave the chaingun for true look 'n shoot. Reading the phat manual beyond the basic flight model is recommended so you can play with the radar/sensors and advanced weapon systems
