I play in windowed mode so I can alt tab between Eve and internet explorer. Or occasionally I will run Eve in a smaller resolution than my desktop so that I can fit a dvd movie and Eve on 1 screen. However, everytime I tabbed back to Eve, the resolution stretches to my desktop. It doesnt go Fullscreen, because I can still alt+tab easily without screen flicker. It actually keeps the resolution I chose originally, but it stretches the window to fit the size of my desktop. This does 2 things: 1. It makes Eve look ugly, obviously but it inhibits my ability to see parts of my desktop ie. a movie player. 2. It always makes the mouse position bugged. While in this condition, the physical mouse position can be right over a button, however the game doesnt detect it and rather reads that the mouse is actually 2inches to the right where you see the mouse.
My System: Win XP Pro Intel Pentium D 2.4Ghz 2MB cache 2GB of DDR400 RAM 160 GB SATA HD nVidia GeForce 7300 GS (Driver v. 175)

Two things to check:
Go through your graphics card's control panel with a fine-toothed comb, looking for any kind of display resizing option that might be on.
If you use EVEmon, check to see if it is set to automatically make EVE fit your screen. It is only supposed to relocate EVE to fit your screen, but who knows.

You were right, EVEMon was the problem. I think this option is not set by default.
Solution: EVEMon->Options->General->"Relocate windowed EVE to fill a monitor" must turned off
